A Asian + European mixed background, based on what I've seen, won't be easily noticeable in real life. So I'm not too surprised that the animators always do something outrageous to call attention to the character.

If you read the manga, you know the significance of the birthmark near her armpit. It is what Ryōta Murakami (MC) uses to try and distinguish whether or not Neko Kuroha is his childhood friend who is supposed to be dead

No, it's noticeable in real life but in anime it's virtually impossible to tell the difference between races at all, unless you drew the characters with realistic identifiable racial features, like in Genshiken. In which case you would just draw a character halfway between the caucasian characters and the Asian one. Boom.
