In Episode 2, at the end during preview for the next episode, a visual still of four magical girls and one out of place character is shown. The out of place character is "The Humungus," leader of the gang of motorized thugs in the 1981 movie The Road Rarrior.
In Episode 10, starting at around the 3:10 mark, the sidewalk that Homura is walking on transforms into a surreal black and white picture of contorted faces. The landscape is strongly reminiscent of Pablo Picasso's painting Guernica. While not an exact match to avoid the possibility of infringement, the very distinctive style and execution is unmistakable.
In episode 11, around 17:13 Homura Akemi brings out these military rocket launchers which were labeled "Shaft" on the side which is the name of the animation studio that animated "Puella Magi Madoka Magica" and other anime such as "Bakemonogatari".
In episode 12, the piece that Kyōsuke plays is a setting of "Ave Maria" constructed by Charles Gounod on top of an existing Bach prelude (the piano part).
