I'm gonna go with Black Lagoon because it's hardcore action,good animation with mature themed elements. And the dialogue never gets boring especially Remy's.
Close tie would be Death Note a great series which asks "what would you do if you if you have the power to kill with a supernatural notebook"? Love the Cat & Mouse scenario between L and Light..The live action version is good as well.
I thought Karas was fun to watch,but the story is more convuluted than Tatsonoko's Soultaker. (Who BTW was also responsible for Karas)
2006 wasn't that good when it came to Anime..but then again I'm more of a gamer. Speaking of which it's time to get back to Gears of War deathmatch.

I've seen quite a few of the new 2006 anime titles. Of them all, my single most favorite is Suzumiya Haruhi. The logic here is simple, this is the only title of 2006 that I rated a masterpiece. There were many other great ones that most of the previous posters have already mentioned, but to me, they all either had some problems, or simply weren't masterpiece quality. When I saw The Melancholy of Suzumiya Haruhi, I was anticipating each episode as they were aired. There were no other titles that made me anticipate each episode so much. For that, I was able to rate this show a masterpiece, and make it my favorite of 2006.

Simply put all the above pretty much.
I cant really pick one simply due to the fact that nearly all the anime that have been listed so far come from different genres.
You cant compare Honey & Clover II to Black Lagoon or Haruhi or Mushishi. They are all excellant but are completely different types of anime.
I loved them all for different reasons. The incredibly moving scenes in H&CII, the humour in Haruhi, the action in Black Lagoon, the stories from Mushishi
All are excellant in their own way.
