I have heard from all over that this series is a great series and changed the face of anime as we know it. I have gotten into many debates about this so I decided to rewatch the series to get a better idea of what makes the series special. I am kinda of getting it if I force the issue but my friend who is watching it with me does not get it at all. Could someone explain to me what Evangelion did that was special for its time and how it was different from the anime of its time?

Use the search option. The are plenty of topics about Evangelion, so you will find all the info you need.

TV Tropes says it far better than I could:

quote]What drove Evangelion to popular prominence is the way it takes this relatively standard Humongous Mecha premise and transforms it into a dramatic character study rife with psychological analysis, religious references, genre deconstruction, social commentary, and the exploration of themes such as societal alienation, depression, and the pain humans face both alone and together. [/quote]

Even if you absolutely abhor anything and everything that is "Neon Genesis Evangelion" (and I can understand that viewpoint, even if I don't agree with it) at the very least, you can see and appreciate how much it influenced latter anime productions in general and mecha anime in particular if you compare the shows that came before it and after it.

For me it I think it was the brutally human characters that (with the exception of Rei who spoiler[i don't think counts as human anyway]) really highlighted the flaws that made up the "human condition". But primarily I think it was because the show was unique, different and revolutionary for its time, and even if you hate those aspects of the show you should be able to respect it for that. I can't believe there are people out there how would rather the characters have been "normal" and the show have been generic mecha series. Also dat ending....
