I mean, like many adaptations they caught up to the source material. The aforementioned 2003 FMA is a good example, and so is every lame filler arc that was featured in the "Big Three". When was it that anime really started doing cours? That system has worked wonderfully on series like Boku No Hero to prevent similar fates.

I think Bakuman which started in 2010 and had 3 25 eps seasons adapting the entire manga is the earliest example of the yearly cours system, at least for a WSJ manga. there is also Shakugan no Shana which started in 2005, but that's one of the rare complete LN adaptation, and it never became a trend for other LN adaptations like it did with their manga counterparts.
