Although you can certainly love a show enough to where it seems like a artistic masterpiece virtually the whole way through, I still find that with certain series, there are certain episodes or string of episodes that truly solidify your love for the show and keep you coming back every time. And I come to you guys in the wee hours late at night to inquire about it! Personally:
Welcome to the NHK: The suicide pact episodes. For me, not only did these episodes give Misato some awesome emotional depth, showing his interactions with the others of the group as extremely introverted and awkward, but it also gave Sempai a full arc, showing her depression, insane dependence on our Hikikamori friend, and finally her resolution. In addition to that, there's some pretty awesome stuff about healing pain through a support group, and I loved that "being pulled from the ledge stuff" at the end. Eh... would any of this stuff be considered spoilerish?
Wolf's Rain: THEEEE EENNNNDDINNNGG AHHHH JUST LET ME BAWL OUT MY EYES OUT FOR A MINUTE AHHHHHHHhHHHHHHHH THAT WAS SO SATISFYING AND BEAUTIFUL AHHHHH. (What? I never said it had to be super elaborate or logical)

Dragonball Z: The Saiyan arc. This is my favorite expression of the whole shonen battle genre, period. Overpowered villains? Check. Villains and heroes forced to work together? Check. Training and powerups? Check. Preliminary battles that don't really matter? Check. Filler? Check, though most of it is good filler. Awesomely powerful villain whose real purpose is just to demonstrate how strong the main villain is by comparison? Check.
It all comes together so well, though. You watch in horror for episode after episode as most of the Z fighters are slaughtered one by one, making it very cathartic when Goku shows up at last, toys with Nappa as an enemy hardly worth his time, and then breaks his back when he tries to hurt Gohan.
The battle with Vegeta is staged terrifically. Many different tactics are employed, and the two combatants -- who start out with enough power to vaporize planets with a wave of the hand -- gradually wear each other down until they're not so strong anymore, and characters who had been completely sidelined earlier suddenly become useful again, and even essential for victory.
Also, Vegeta's refusal to give up even when the odds start to turn against him is oddly compelling, and it's a great moment when he sets off a blast intending to vaporize everyone -- and only knocks them around a bit. We share his surprise upon realizing that he's taken so much damage that he lacks the strength to finish the job -- and is going to die if he doesn't get medical attention. I also love the fact that Vegeta has to live with the knowledge forever afterward that he's only alive because Krillin (Krillin!) reluctantly spared him.
There are so many great moments. The early revelations about Goku's origins, Piccolo and Goku vs. Raditz, the Saibaimen fights...strategies that come within inches of working but fail. Defeat snatched from the jaws of victory, and then victory from the jaws of defeat. 36 padded episodes, but I love em.

One Piece - When Zoro offers to die in Luffy's place at the end of Thriller Bark arc. That scene really made me like Zoro. When you consider that when he met Luffy he said "I'll kill you if you get in my way" that scene was just awesome.
Fullmetal Alchemist: Brotherhood - Wrath vs Everyone. After that scene Wrath became my favorite old man in anime. The way he was killing all those soldiers, the way he fought Greed, that captain-whose-name-I-can't-remember really made me see how badass he was.
Soul Eater - When Maka goes insane. God, I loved that scene. The weird things she was doing really made me rofl.

Full Moon Wo Sagashite Episode 19. Mitsuki sees Takuto singing her song to lift her spirits, it totally works, they have absolutely precious moments together, talking and laughing and promising to support each other. AND HUGGING. It's the f*cking cutest thing I've ever seen.
Princess Tutu Episode 12. Do I even have to? Cool-as-cucumber Fakir finds out Ahiru's true identity and flips the f*ck out Bravo. Bravo. Fantastic. I could watch those five minutes over and over again. Actually that entire episode is amazing.
Inuyasha Fateful Night in Togenkyo Part I and II. This is the mini arc where he has to fight that creepy giant guy. It's full of my favorite things: human Inuyasha, human Inuyasha getting beat up, and InuKago fluff.
Sailor Moon: Sailor Stars The final episode. It's full of awesome.
Full Metal Alchemist Brotherhood: Final episode. Ed proposing to Winry. "IT'S EQUIVALENT EXCHANGE!!"
There are tons more...but to make a long story short, just insert any time a cute anime couple kisses or hugs or confesses; those are my favorite parts. :'D

Revolutionary Girl Utena: Any of the duels. That wonderful music combined with the excellent fight scenes is just so exhilarating.
Angel Beats!: The last episode. It's incredibly depressing, but it's executed so well that I can't help but love it.
Gundam 00: Lockon's death. Didn't like Gundam 00 that much, but that part alone made watching that series worth it.

There's so many types of parts I love from series that I enjoy, especially the romantic scenes of couples, so I'll just name my Top 10 that hold significance for me.
Blue Seed-The final episode in which Momiji connects to her twin sister Kaede with her pure hearted feelings of love for her, even though they never had the luxury of being raised together and had those experiences that siblings share. I've always admired Momiji as a heroine throughout the series, and even though her twin sister Kaede was the first person to grace her beloved Kusanagi's heart that she lamented over, feeling jealous towards what Kaede had that she didn't have such as her elegant graces and good grades, and that Kaede lost her faith in humanity and grew feelings of resentment, Momiji never held any ill-will towards Kaede and she was able to reach out to her long-lost sister's own heart and provide her soul salvation. The romantic Kusanagi x Momiji moments are also sweet too ^__^
Bubblegum Crisis-The "Konya Wa Hurricane" concert sequence, 'nuff said.
Cowboy Bebop-Episode 18, when Ed hooks up the BetaMax player so Spike and Jet could play that Beta tape that was sent for Faye which reveals a crucial part that links Faye's forgotten past as an innocent and happy young girl with a lot of hopes and dreams of the future.
Gunbuster-Episode 4, The moment when Noriko comes out of her shell of despair of the emotional mess she had gotten herself into, decides to make a new person out of herself who is confident and courageous and bids farewell to her old self, goes out into the Gunbuster to aid her comrades and battle the alien threat with fierce conviction. It was quite an emotional scene to see as she overcame her weaknesses and the rewards of accomplishing a victory.
Gundam Wing: Endless Waltz (Movie Version)-Dorothy's scene in which she uses her colorful charisma to inspire civilians to make their stand against the Mariemaia Army.
Kanon 2006-When Nayuki and Ayu finally get to meet each other in episode 11 and the cute friendship that forms between them that develops from there.
Macross: Do You Remember Love?-The battle sequence in the climax accompanied by Lynn Minmay singing "Ai Oboete Imasuka", it stands as my favorite song from her voice actress, Mari Iijima.
Record of Lodoss War OVA-Episode 10, When the cold-hearted villain Ashram had shown a touching scene of warmth towards Pirotess as he held her closely in his arms after she had made the ultimate sacrifice for him. That scene alone showed me the depths of his character as even a guy like him could care for someone else. In the episode after, I also loved the tender moment shared between Parn and Deedlit.
The Rose of Versailles-Andre and Oscar consummating their love at long last near the climax of the series. It was so touching and heartbreaking to see as social class barriers prevented them from expressing that love much sooner to what would come after. Seeing Oscar wear a dress for the first time is another key point I loved, she looked like a goddess.
Vampire Princess Miyu-OVA Episode #3, the flashback scene of Larva and Miyu's first encounter...it was such a passionate scene for these two with that longing in their eyes as if they were destined to be bonded to one another...hearing Kaneto Shiozawa's silky voice as Larva was the icing on the cake for that scene.

3,000 Leagues in Search of Mother: Marco is traveling across Argentina with the Pepino family vaudeville troupe, consisting of three sisters who would rather not be there and their father, who is chasing a dream that is clearly never going to come true. They're headed toward a city Marco thinks his mother may be living in.
Everyone's riding together in a mule-drawn wagon across a vast plain of pampas grass. There's nothing as far as the eye can see except the grass, the brilliant summer sky, and the road, running straight as an arrow from horizon to horizon. Marco has made friends with Fiolina (the middle daughter, who is about his age), and they've managed to cheer each other a little, but both have been through pretty gloomy times. Mr. Pepino stops the wagon and points to a spot far away where the grass is higher. Thinking there may be water there, he sends Marco and Fiolina with buckets to draw some for the mule if they can. The grass is higher than either of their heads.
As they walk in silence, Marco speeds up a little. Then Fiolina speeds up and passes him. With a little smile, Marco speeds up again, and Fiolina smiles and passes him once more. Their smiles gradually widen, and at last break into laughter. There in the middle of nowhere, they take off running, racing each other through the pampas grass, and actually enjoying themselves for the first time in ages under that deep-blue summer sky. It's a little thing, but it's one of the most joyous moments of the whole series. Watching it I couldn't help but think: "These kids have no idea they're going to remember this moment for the rest of their lives."
That's how drawn in I was. That's how great a director Isao Takahata has always been, and continues to be.

IMO the only really worthwhile story arc in the Index-verse, because of the strong characterization, storyline better thought out than the usual "mysterious girl needs Touma's help" and a distinct lack of some impression that the storyteller is skipping over a lot of things.
And then they made most of a season of Railgun out of the story arc. I was... most pleased when that was announced. The art shift and storyline changes bugged me a little but then Episode 5 threw me into the corner and relentlessly kicked my ass.
I've also rewatched the 10th episode of Puella Magi Madoka Magica so many times that it's almost out of context, now. So this is now the point where I need to find a PMMM-virgin and watch the series with them together.
I suppose this means that I am endeared to battles of futility and cries of anguish. I'm not sure what's more powerful, Misaka Mikoto trying to get past Touma at the bridge or Homura shooting Madoka to prevent her from turning into a witch. Then starting all over again from the beginning..

Yeah :< your heart has no choice but to be rendered asunder after seeing the very humanity die from Hamura's eyes. But still, I'd have to choose the Kyoko/Sayaka story as one of my personal favorites. They're just such great foils and the "ending" is so poetic, with one of them imploding from despair and the other exploding in defiance and love.

1. Da Capo SS episode 1 when Miharu mistakes Junichi's you know what for a banana, because he teased her and said it was a banana, Miharu loves bananas...she just freaked out when she found out what it really was, and later when Mako wanted to give her bananas.
2. Love, Chuunyibo episode 4 when Dokemori really hassles Fake Morisummer when she runs for student council, then Sanae tries to help her, then when Sanae gives the speech on FM's behalf and completely embarrasses her with weird Chuunyibo stuff.
3. DearS episode 10 was really hilarious, Ren annoys Takio all night
because she's excited to go to a large public bath, in the end, on national TV news Ren announces that she is Takio's slave, really embarrasing him.
4.To Love Ru's marshmallow episode!
5. The Uresei Yatsura episode when Jeriten's mom sends a messenger robot and Aturu mistakes it for Jeriten's mom," Is this your mom? You should do a better job of raising him", etc. It was really funny
6. Revolutionary Girl Utena when Minami, that wacky nutjob, believes she is a cow, and when she tried to embarras Anthy by putting weird stuff or creatures in her drawer, etc.
7. Please! Twins when Karen tells Mike that he is her brother.
8. Sister Princess when Waturu finds out he has 13, (actually 12), sisters-"I Don't believe I have 12 sisters!"
9. Full Moon when Mitsuki find out that Aich?i had died, very sad, and also when( I forget her name), the female Shinigami, transformed herself into Aichi? and fooled Mitsuki.

My favorite is Mirai Nikki and my favorite part is when they first confronted the 9th, Uryu Minene. Its where all the action began. and other than that part almost all the time they fought with diary users are good for me.

Basilisk - pretty much all the duels/fights. They were quite well made and most of the ninjas managed to show off their different skills.
Samurai Champloo - the food contest episode and the baseball game episode. And the part when Mugen did not save Jin and Fuu, being high on the smoke on a burning field of marijuana.. Come to think of it, there are so many pearls in that series I really love.
Now and Then, Here and There - two parts- one towards the end when the ship is full of water and the nameless soldier helps Sara save the child, before being carried away by the currant of water. The second is when Shu goes back home, and Sara tells him she decides to stay...
And the ending song and the animation behind it. I know this is technically not a huge part of the anime, but the song and the animation are perfect, it almost makes me cry, despite having seen it so many times over the years.
Eureka Seven- the ending sequence, last 10 minutes of the last episode. Works amazing with the music theme as well.
Scrapped Princess
- Fulle saving Pacifica and the party and dying in the course of events.
Steins;Gate- a lot of 'favourite parts', but one of the best is when Mayuri figures out that Daru is Suzu's father. And of course tutturu.
Last but not least, FMA and FMAB both have a lot of amazing parts that I love. Brotherhoodin particular features some great fighting scenes- Armstrongs vs Sloth and Scar vs Wrath. They were more exciting than the big finale for me.
