I know there is a Metroid manga based on Metroid Fusion for the GBA, I think. Might I suggest Metroid Prime 2: Echoes.
I always liked Blue Gender. The exploration of certain sites, specially in the begginning of the series, made it feel Metroid-ish. Can't think of any others... but I'm sure other people can think of a series where a planet gets invaded and a hero steps up with super powers and kills them all.

What are you Kyokun, a moderator? Santanachia asked if there was an anime SIMILAR to Metroid. They didn't ask anything about a manga, that was my suggestion. Well I guess you were trying to be helpful... trying.
I haven't been able to think of anything else besides Blue Gender. You might want to check out the movie, which is the 26 episodes compressed into a 2 hour movie. But then again, the complete collection can be purchased for around $40.

May I suggest that you come up with exactly what it is you like about metroid. Rank as to how important such and such is.
Off the top of my head I think of a battle armor clad alien hunter who is a hot babe to boot. Thats atleast what I think would translate into a anime. Anyway if you refine your search for us we can give you better answers here are my suggestions.
Iria Zeiram the animation. A movie about a young bounty hunter babe. Clad in nice looking body armor. Cool weapons and cool gadgets abound. She spends the majority of the flick fighting a super human alien. Classic now there isnt alot of mistery in this film or exploration, but its got to be in the genre your looking for.
Bubblegun crises 2040. A older series about some hot female heros that kill robots that go berserk. While wearing futuristic body armor. No aliens or well much plot but it definately feals very game like.
Gantz. I do not want to synopsise this series, because you probabally would enjoy the mystery. Though you do get people in futuristic body armor some being hot babes. If you loved primes boss battles you will like as these people try to work out how to kill the big bosses. For you the increadible violence death and carnage would probabally be a plus. It does feal like your actually watching a videogame play out.
Guyver the animated series. While you do not get the hot babes. You do get a futuristic body armor and you have alot of monster killing going on.
Roughnecks the complete campaign. Not technically a anime but a CG series that follows 1 starship troopers unit as it goes through the war. I think this will be to your likeing. They wear highly advanced battle armor. With a whole sensor array thermal and that jazz. The suits can go through most enviroments, and they basically have to find out how to kill the bugs.Personally I like it better then the movies. You get to see a whole slew of alien enviroments.

There was a Metroid manga in Nintendo Power back in the day, but Nintendo stupidly doesn't think it's worth the trouble to re-print it, despite the manga boom.

I think Kirby and Mario are the most popular Nintendo icons as far as manga is concerned. The Mario series from Koro-Koro has 30 volumes while the Kirby series has 25. And that's just those series. There's other ones about these two character's adventures also. And they do have Devil May Cry, too.
