Is it Trust and Betrayl
Reflections
Samurai X: movie?
or some other order

The movie takes place somewhere in the series. Doesn't really fit anywhere.
I just got the First Kenshin Box set. Why is the ending different?

You watch both Trust & Betrayal and the movie after seeing up to the Kyoto Arc of the Rurouni Kenshin TV series. While Trust & Betrayal is a prequel, it won't have the same impact unless you've seen that far in the show.
And as for Reflections, you simply don't watch it at all. That, or keep in mind that it's some hack's depiction that mangles the characters & themes of the show and essentially trashes the Kenshin story completely.

Completely agree, what a travesty that one was. Absolutely unbefiting to the spirit and themes of the show. I just consider it to be kind of an alternate universe thing.

I usually watch the movie after the Kyoto arc, as there are not many, but a few references to Kyoto like:
Saitou's presence, Kenshin knowing the Amakakeru Ryu no Hirameki, and Sano knowing the [i]Futae no Kiwami.
Afterwards, you could watch Tsuioku-hen, but skip the movie if you want, since it really has nothing to do with the overall story in accordance to the manga, it's more like a fanfic than anything else.
In the manga, Tsuioku-hen is actually a flashback, but like Nagisa said, a lot of things make much more sense if you watch it after Kyoto.
As for Seisouhen, it's really up to you whether you want to watch it or not. Just know that about 90% of that title never happened and that the real ending in the manga is nowhere even close to the crap those writers made up. The animation and musical aspects are great of course, but with a completely butchered story, it just isn't worth watching and taking seriously.

Because Cartoon Network shows short endings for all their anime.

Not to mention they use the incorrect one. Wrong song with the wrong footage. If not that, then they just speed it up to show only 30 seconds, but at least they show whole intros every now and then.

What do you mean wrong footage?
i personnally like the one on the dvds better. the original as they are so called.

Well, I haven't watched Kenshin on Cartoon Network since they last cut it off of Toonami (before SEED came along), and from what I remember, they played "Heart of Sword ~Yoake Mae," the third ending song to stilled footage from the first intro. Of course, I don't even care for the dub, so why would I watch the CN version if it's dubbed and cut?
Anyway, the same can be said for SEED. They were playing the right song, but with the wrong ending credit footage, but I stopped watching it since it switched time slots, so I could be wrong and it could be changed now.
Or, if you remember the days of both the Saban and FUNi produced DBZs, neither of them used the correct footage or music as well, but I think that was their doing and not so much CN's.
