The setting of this story still confuses me. I guess we're just going to pretend modern-day New York and Hidden Leaf Village somehow co-exist on the same planet?

No reason not to. The world outside of the ninja world has always been loosely defined, it could easily exist in any era.

I never got into Naruto but I assume the Naruto version of Japan is similar to Japan in Ranma 1/2 where the cities are modern but going anywhere outside the cities is like going back in time at least a century (but you can still bring modern tech from the cities into the feudal-seeming villages)?

Sounds like you never read Superman vs The Amazing Spider-Man where both Superman and Spider-man appeared in the same universe together, there's no mention of Earth-1 nor Earth-616 in that particular crossover nor any explanation how both of them appeared in the same universe without any infinite earth multiverse theory. In that story, Lex Luthor seem to Doc Octopus despite DC and Marvel Universe are separate universe. I can applied the same thing to Batman vs TMNT where the Turtles appeared in Gotham City without any explanation despite TMNT and DC Universe are seperate.
So, just read and treat the TMNT/Naruto crossover like the same way the Spiderman/Superman crossover worked. Hell, I mentioned back in my previous thread that Star Trek crossed over with X-men, and Green Lantern. That crossover didn't make any sense, and yet it still worked despite the setting and the plausibility. So just ignore the inconsistent setting.

It's a silly crossover so I don't think you're meant to think that hard about why the Ninja Turtles and Naruto are friends.

The simplest reason is its AU versions of the turtles with a VERY broad strokes version of their history.
THE almost as simple explanation is they got warped there like they did in their recent He-Man crossover series.
That and honestly, Naruto (especially early one) was all over when it came to tech.
The ninja villages were more traditional but during the Zabuza arc that town was fairly modern iirc.

Naruto takes place in a fictional fantasy setting loosely inspired by rural 1980s Okayama Prefecture, mixing modern infrastructure with feudal Japanese culture and a healthy dose of Japanese mythology. Ninja villages essentially serve as private military companies for feudal lords, each of the major nations has its own ninja villages, and nearly all the main characters are members of different four-man squads that work for the different villages, or traitors that have betrayed their villages and become criminals or mercenaries.
It's a world that has its own magic system based around chakra and elemental ninjutsu or illusion techniques, giant animals and demons that are sealed in humans or summoned and used as weapons of mass destruction, and people with genetic mutations that grant them supernatural powers.

Judging from the preview pages, this version of the TMNTs is based in the universe of Naruto and is not just them from modern New York City. New York probably won't come up, and if it does, it'll probably look like something that exists in Naruto, not the other way around.

Part of me admittedly expects them to want Naruto and the others to run around modern day Manhattan for maximum comedic value.
