I find it interesting that Jashin-chan Dropkick, a dark comedy of all things is where Miku would make an appearance.

Her appearances n anime are actually all over the place. I forget the anime's name but there was an ep that had her in it which also featured Godzilla in the same ep iirc. She was in (kinda, it was someone cosplaying as her) Lucky Star (I DON'T rec that anime btw, never will, 1st ep was torture and am sadly not joking, 2nd ep wasn't any better and 3rd sounded to be the same...), she was also in soemthing else am forgetting I believe. Also, there's BRS and ofc, Miku herself has sung many songs in various anime's OP/ED/music.

What gets me the most about this is, she's always appearing in anime I don't like and or drop... (I didn't check out yet that anime I mentioned that ahd Godzilla in the same ep but I doubt I'll care for that) like, miku i love ya I do and I approve of these random appearances but like, can ya please be in anime I give a damn about, please? lol (She wasn't in BRS, the only one I've cared about so far that she's been "in" but she sung BRS's OP I believe it was so she tech was in it, but voice only)

Honestly, it was in the cards. The curious thing is that this anime has a peculiar relationship with Hokkaido prefecture, it has already partnered with 3 or 4 towns in Hokkaido to produce episode themed around promoting local tourism and held fan events in Hokkaido (including one that was canceled due to arson threats). Given that Hatusne Miku is a) as part of Hokkaido as Sapporo Beer and b) very anime, it's not very surprising they decided to include her in the anime. In fact, it's not even Jashin-chan and Miku had collabed

That was Shinkansen Henkei Robo Shinkalion, a kids show about mecha trains. She was actually a supporting character throught the series. The godzilla episode you mentioned is in fact the movie that closes off the original series. It's hard to recommend since it's very much a kids show, but it was fairly popular with its target demographic.
