Samurai Champloo: I read a section on SC in a magazine and there was a picture that had a caption that said Fuu and Geisha.
In Millennium Actress there's some parts that show that show Chiyoko looking like a geisha and some other girls too.

Ack, you beat me. In that scene, Chiyoko played a geisha in Edo period. That's also a role she had once lived/reincarnated as one.

What the hell happened to my explanation about Yumi from Rurouni Kenshin and her being a former Oiran? If memory serves me correct, my explanation that an Oiran is the highest rank a geisha can attain, and that means she is a desired Geisha.
I'll admit she doesn't look like a Geisha in the Anime or the manga, but she does have the hints of being a former one.

It so happens that Otsuta,a character from epsode 13 of TSUKIKAGE RAN happens to be a geisha.

Do make at least a minimal effort to distinguish between "geisha" and "whore"... they really are two entirely different concepts.

In Samurai Seven, one of the Samurai lives in an old-style Geisha house.
In Kidou Shinsengumi Moeyo Ken TV, one of the episodes revolves around mysterious goings-on at a Geisha house.

In the Samurai X OVA's one of Kenshin's superiors discusses plans with his Geisha Mistress. As I recall, the both characters were historical (been a few years, can't remember who) and they later married. I know that Geisha sometimes show up in those series due to RL connections between the Meiji leaders and geisha.

If you want to learn about Geisha, I suggest looking at Ukiyo-e prints and history books/stuff. But as far as anime goes, I can't think of anything that hasn't already been mentioned.
