And by climax I do not mean that in the perverted way, but in the story way.
The climax of a story is (at least in theory) the most intense and exciting moment in the story. The stakes are at their highest and the entire story has been building towards this one sequence/moment. It can be anything like the hero confronting the main villain in an epic battle for the fate of the world, or the hero realizing his feelings for this girl and chasing after her to confess to her, or a hero finally forced to confront an internal problem.
Keep in mind that I'm not asking what your favorite ending is; that would be a resolution which is how the climax and all the story threads are resolved.
Of course, a topic like this is going to have a lot of spoilers, so spoiler-haters be careful.
Tengen Toppa Gurren Lagann: episode 27 The final battle with the Anti Spiral. This takes over the top to a whole new level. I really like how they integrated expostion with ass-kicking here. In some anime, the characters will literally stop fighting and talk at each other for like minutes, and sometimes even a whole episode in extreme cases, severely disrupting the excitement factor; not so here. The pacing of the battle is excellent and we get a lot of character development for the Anti-Spiral while watching galaxies getting tossed around like frisbees.
Air TV: episode 12 Misuzu's death. I cried. A lot. Even though I saw it coming. The usage of the song Aozora was what pushed it into tear-jerking territory for me.
Grave of the Fireflies: Setsuko starves to death. My reasons for liking this are similar to the previous one. Saw it coming, but it didn't make it any less painful. In fact, it made it worse.
Initial D 1st Stage: episode 26 the climactic race against Ryosuke Takahashi. Besides the Sil-Eighty race, which is awesome BTW, this is the most exciting race of the 1st Stage, as it should be, considering all the buildup towards it. Very exciting race between two drivers who are on equal footing and it was good to see Takumi and Ryosuke trying to out-strategize each other, and it was tremedously satisfying to watch Takumi win out over Ryosuke's careful planning by improvising and taking advantage of the environment. And the music is awesome too.

some of my favorites are:
Princess Mononoke when the Forest Spirit is looking for his head and all his body brings to the land is death. whereas normally he brings both life and death. the sense of scale is epic in that scene.
Fullmetal Alchemistthe last few episodes when the truth about the two worlds is revealed, ed dies, al gets his body back, and the movie is set up. it funny to go back and watch the first episode and realize that, when al transmutes the radio, he just killed someone in our world.
those are the only ones i can think of right now.

Baccano! hands down has the best climax/finale to an anime title I've seen. Yes it leaves me wanting more but it wraps up the 3 time lines in the final episodes perfectly and I'm just amazed at how tight the narrative was.

I must admit to really liking the climax/finale to Basilisk. There was no way you didn't know how it would end, and yet that didn't take away the emotional impact for me. Maybe despite knowing how it would all end, I held out some hope for something else anyway. Regardless, when that moment came, I thought it was done very well and I felt very satisfied with the outcome and it really couldn't have been any better done any differently.

Without a doubt I think the best anime ending I've seen is RahXephon's. I was completely surprised with what happened, and it tied everything together very nicely. I also liked the fact that it was an optimistic ending, and it was about the importance of love and compassion.

Though this anime has already the word 'Climax' in each part of episode and still has the most climax scenes on an anime which I have seen, I would say the very best so far is Death Note. I wonder if they'll put up a sequel of this, or maybe not.
Every episodes are thoroughly well done as adapted in the manga, though in this anime, which they have done and put a lot of effort doing this as a grim, detective anime, genre are well developed in this episode-by-episode climax which turned out great, not to mention, a typical person would love anime by this. Thanks to MadHouse Studios, as of now they're quite well known popular as an animation studio.

i'm not too picky when it comes to anime, so i am not too picky with my climaxes either, one of my favorite climax/finales would have to be in
The Melancholy of Haruhi Suzumiya when Kyon and Haruhi are stuck in the gray space, and the only way to get out was to convince Haruhi that the life she was currently living wasn't so bad, and to do that, he grabbed her, and told her "ponytails turn me on" and kisses her, only to wake up the next day, and see Haruhi again, and pointing out how good she looked with a ponytail that day that left me with warm feelings inside
another climax/finale i loved was in Naruto during the Sasuke/Naruto fight. I liked how Naruto finally catches up to Sasuke to bring him back, only to find that he wants to leave, and Naruto decides to beat him in a fight and force him back, this becomes an all out brawl and very memorable fight, during which we find out that Sasuke finally sees Naruto as his equal, and through all their time together, became close friends, and once Sasuke won, he decides not to kill Naruto, just to spite his brother

Man, some people in this thread need to learn how to use spoiler tags correctly.
When talking about great climaxes, one I always point to is the final scene of episode 39 of Twelve Kingdoms (specifically Yoko's first official ordinance as Queen). It took a long, hard road and an awful lot of character growth and development for the heroine to get to that point, but everything she saw and learned in the first 39 episodes contributed in a sensible fashion to the decision she made in that scene. It is one of those rare glorious moments in anime when an entire series comes together all at once.
A more recent favorite is the climax scene in the last episode of Princess Tutu where Duck finally dances as a duck. A remarkably poignant and emotionally powerful moment.
And I'd be remiss if I didn't mention the spaceship-launch scene in Wings of Honneamise, an all-time classic moment.

Best CLIMAX? Den-O's Momotaros, since he's at one start to finish.
Best Anime CLIMAX (I blame the above for my inability to type CLIMAX in anything but Uppercase much in the same vein I blame Frank Miller for my inability to refer to the God<TOS> Batman as anything but.)
The End of Gurren Lagann, if for one thing, and one thing only.
Russian doll giant robots... And Genome dividing by Zero. Okay, so thats really two things. Still awesome.
