GTO has mentioned several anime shows on the series. However, I can't mention which episode it is because' that'd be considered a spoiler. They mentioned Doraemon, Initial D, Gundam, etc.
Another anime mentioning is when Azumanga Daioh mentioned Lupin III (episode can't be told).
What anime series mentioned another anime series? Related to either company or not. This is not meant for the parody types of anime, though. Quite a tricky thread, but it should be interesting. Hehe.

Nadescio has alot of that as well, except they don't mention any names, but if you keep an eye out you can catch references to lots of other animes. Also, they had another anime in the show that was somewhat of a sub-plot/major-plot element.

Yeah... this happens a LOT.

Excel Saga
There are a ton of manga that do it as well, like this one time I was reading a Yuu Watase manga called Euphoreum or something like that, and one of the main guys was a Sailor Moon freak.

Maison Ikkoku has a scene where Lum and Ran (from UY) show up in the background.
Otherwise, other than comedy/parody shows like FLCL and Abenobashi, I can't recall much right now...

Well, FLCL did parady Lupin, but it also specifically mentioned it as well. Naota's dad asked him if he liked the green jacket in Castle of Calistro (sp?) better or not, and that's a Lupin movie.
The only other thing I can think of was in manga. In Chobits, Angelic Layer was mentioned. I have no clue if this reference was thrown in the anime as well.

In the 20th or so novel of anma 1/2 (matial arts cheerleading), one of the characters uses a Nyoibo and Kinto'un, causing ranma to yell, "A Dragon Ball reference? Whose comic book is this, anyway?"
I personally find it funnier when the charcters admit that they're in an anime, a la Ayashi no Ceres.

The funniest reference I find is not one to anime, but it's when FLCL made that South Park reference. Whoo boy. The very idea kinda tickles my brain ^^;. It's nice to know that Japan keeps tabs on the dirt in North America ^^;
Heh. It was still funny though. Quite out of place and definently un expected, but still quite funny. =P

If anything, it's a "Journey to the West" reference, which Dragonball is based on. Cologne's Splitting Cat Hairs trick was also supposed to have fooled Son Goku.
Tenchi Universe: Mihoshi's favorite show is Moldiver, which was featured in one episode.

Let's not forget to mention those that pretend that there are other anime series that the characters in anime are aware of. Although in these cases, were are dealing with spin offs created by the anime itself:
Gekiganger 3 OVA (because of Nadesico)
and
Puni Puni Poemi (more Excel saga zaniness)

I think its episode 128 in Inuyasha that there is a cardboard box of Tenchi Muyo and later in episode 129 the Legend of Saiyuki is mentioned as well. Also in 128 there are some mascots but I'm not sure if any of them are from any anime or manga series.

In FLCL they also mentioned how Takune's father wrote a whole book about Evangelion. Also they said something about Gundam.

Kamon also mentioned having a hamster named Hamtaro, I believe, and references to Initial D and Doraemon were used, as well. Of course, if you missed the Lupin & John Woo parodies in the fifth episode, you're either blind or don't belong on this forum.
Star Trek Voyager was also referred to, and the debris of a crushed car in episode three had a Kenny (of South Park fame) keychain in it.
