Ouran High School Host Club addresses the gender issue more cleverly than anything else I've read, but I haven't been around the block much.

Not really a fan of this type of story myself, however, I did like Strawberry Eggs. It's about a guy who recently recieved his degree in Physical Education but is down on his luck and needs money. The only job available is at a feminist school that doesn't hire male teachers, so he cross-dresses in order to get the job.

one of my most memorable moments in gender bending was in Monster where, spoiler[Nina seems to be acting very strange and the audience is even led to believe that she killed people until it turns out that it was just Johan posing as her in order to gain information from the police.]
not only was it creepy but it also works out well considering all the drama in the series. |

I really loved reading Boku ni Natta Wattashi. It's really similar to Hana kimi except that the girl revealed herself to her roommate earlier on in the manga.

Fruits Basket has some gender bending in there, and not just extremely girly men either. one is very important, the others are just for fun.
And if you want quite literal gender bending, go with Ranma 1/2. just add water and BOOM, instant girl. and Shinji Ikari, he's just plain girly |
