it looks like a 2003 anime
Before Isekai and anime with MMO setting, stories about teenagers with superwpowers facing to random menace were popular like hundred, Qualidea Code we really haven't made any progress huh Japan? and worse, the protagonist is the arquetypical loser that everyone thinks he has talentless, but in reality he is the most special and powerful of all and the one who ends up defeating most enemies.

I haven't read this manga, but from just looking around at the other articles about it on this site, it seems like the protagonist is the girl, and also nothing like what you mentioned.

Indeed she is and this person is certainly far from the reality. This serie has a Gakkou Gurashi's which means the first tome's illustration, the summary and the very beginning are nothing but a trick, anyone who will judge by prejudice like this one will doubtlessly fall for it.

I feel a little distrust when they tell me that this anime is "different" from the rest I have had bad experiences with these opinions and it always disappoints.

The setup for the series is:
Those who possess supernatural abilities are actually considered a danger to human society. Those with such abilities are rounded up under the name of training heroes to protect humanity against a supposed "enemy of humanity" that had appeared a long time ago. The actual facility though is an isolation and disposal facility. Nana, a talentless, has been assigned by the government to systematically terminate those who possess supernatural abilities, while sowing confusion amongst the other students that the "enemy of humanity" as returned and begun attacking them.

I am interested in checking this out. Particularly since X-Men has beaten a premise like this and the accompanying social-moral arguments to death from many different angles and I'm wondering if any similarities are present or inspirations.

If they read the entire first chapter it goes from the kind of story they expected and is like "lol nah." Fastest Madoka Switch I've seen.

It looks like an X-men story in which one of the characters in the group works for the enemies, it is not innovative although I suppose it's something.
