Umm, this may not go over too well. I can see the duplicates of official merchandize, but going after dojinshi may cause some bad publicity.

As is their right. I can understand people getting mad about this, but it is entirely their right to protect their property.

I went over to myfigurecollection.net (which is a database of Japanese anime/manga collectables), and did a search on Girls und Panzer doujinshi. There are 4,822 different doujinshi listed -- and by no means all doujinshi get put into that database, so there are probably thousands more.
At what point does a company have to decide that this isn't a small group of fans producing a few copies of fanart, but kind of a whole industry that's infringing on the company's property? If their 'looking the other way' attitude towards fan produced items has resulted in people actually duplicating official merchandise, then should they stop looking the other way?
I don't know. I'd think there's a breaking point somewhere, and GuP might have reached that point.

There's a clear distinction between doujinshi, which require creating new material, and bootleg merchandise and they are not same people producing them. Are they going to send the police to raid Comiket now?

There won't be a need for that. Comiket will simply reject anyone's application that says they'll be making a G&P work, and remove any section for those circles.
Without sales from comiket, the circles will move on to other franchises, and doujinshi output will likely drop like a rock.
Furthermore, stores in akihabara that sell doujinshi/used doujinshi will likely remove and not stock anything from the franchise, relegating further sales to online auction sites and internet stores only.
This statement (unless it's clarified), will kill doujinshi output for the franchise. There's a reason we hardly see any Japanese major nintendo IP doujinshi, and it's not because "zelda" is only popular in the west. When a company comes out against it, it kills the majority of creators from making it.

But what about the already confirmed circles doing GuP doujinshi for the upcoming C94. Webcatalog lists 240 GuP entries. Are they all suddenly gonna be rejected? Would be hard for them to change to a different property.

I would guess that if they want to cover their butts Comiket really has no choice but to reject them now.

Attacking doujin is overreaching and can kill the franchise. I wouldn't go that far as it is the true point of no return.

There is plenty of Fire Emblem, and ungodly amounts of Splatoon. And there are a lot of zelda. Mario is the only thing I dont think I seems to have that much.
But I dont know if this is a trend, this is the second series asking for no Doushiniji in a week.

ANN is just late on the news. Garupan actually made their post about it 16 days ago but yeah it's still close.
@BodaciousSpacePirate, Maybe. Was hoping to see more information from Garupan or maybe Comiket itself about it.

You forgot Pokemon, which has THOUSANDS.
Nintendo stuff gets plenty of doujinshi, it's just most Nintendo stuff isn't really appealing to a lot of people for porn. Mario characters are too cartoony IMO. But Pokemon, Splatoon, Fire Emblem? Definitely. Zelda's hit-or-miss. No to WW, yes to BOTW and HW
Nintendo is totally cool with doujinshi. Splatoon practically dominates some conventions.
