When was the last first occasion in which two anime have explicitly referenced one another? I cannot imagine the practice is common, given the industry's cautiousness towards parody.

I don't know about the last time two anime did it, but back when Yuri on Ice was airing, South Park referenced it by having it appear in a character's search history, and then Yuri on Ice responded by having one of the characters dressed as Cartman in a childhood flashback.

It doesn't help Pocket Monsters has gotten in trouble for referencing other anime in the past and had to remove said references in subsequent airings of the episodes.

Pokemon referenced Jojo and Stands are basically pokemon

References to other series is not that uncommon in Pokemon to begin with, but both XY(&Z) and Sun&Moon series have gone full-throttle with their references. Some of them are minor things that most people wouldn't catch, but earlier in Sun&Moon, there was a racing Denjimushi/Charjabug episode where the rival group had a shiny Denjimushi/Charjabug (which is red). Their group name was the "Red Comets" and they claimed the red color allowed their bug to go "three times faster". Then, topping it all off, they glued a red horn with a familiar shape to its forehead...
All an obvious reference to Gundam's Char, with the "Three times fast" running joke and the horn that goes on most of his mobile suits.
The same episode referenced an older kid's racing anime using Team Rocket.
Pokemon references Jojo almost once a season, every season it's had since the beginning. Sun&Moon's art style has allowed the creators to also give dynamic expression to the characters, sometimes also giving them explicit expressions referencing other shows, like this Pop Team Epic one.

It probably happens a fair bit, but the first thing that comes to mind is PriPara, which got referenced by Pop Team Epic many times, referencing Pop Team Epic back in Idol Time PriPara episode 50 back in March.

Years ago, Bakuman. and Sket Dance referenced each other. One of the characters from Bakuman. voiced (in-characters) a minor character in Sket Dance and the Bakuman. cast watched the episode. Said Sket Dance episode had one of the characters cosplaying as Bakuman.'s Eiji Niizuma for a moment.

It was Ike's search history, if I remember correctly. I did not catch the response from Yuri on Ice, unfortunately. I need to watch it again, because that is amazing!
Edit: The Tweak and Craig summons from Fractured also made me laugh! Yaoi. Yes. Really.
