I've enjoyed the series much more than most others, and over the years of occasionally re-watching on TV or friend's collections, I've seen what I think are 3 different 'versions' of at least one of the 'Gigs' ...
The main differences that left an immediate impact on me were:
1) on Cartoon Network the 'Individual Eleven' storyline ending where the CIA guy injects Kuze was edited out ... as if here in the states the editors weren't wanting to show an American Empire Agent taking out Kuze directly, even if at the behest of Japan's Intelligence ...
2) SAC (Season1), Episode 2 "SA: Runaway Evidence – TESTATION" ... possibly the most 'spicy' moment of depicting Motoko is her in the Tachikoma pursuing the heavy-assault multi-ped tank ... while she was talking with her team an extended 'pan view' up very close across her ass was edited so only a few inches of one cheek were shown while the audio kept playing through that scene ... I only learned of this being edited when to my surprise when watching a 'region-specific' DVD with others, which I found only on-lines hints of being edited at least a little by Japan's production system as per their extensive copyright protections but not exactly what those edits were ...
3) I've read on several forums about Motoko's time with her femal friend and their time 'jacking' (neck plugs connected) together, and a quote from the author/director about making it a female-female scene as he simply didn't want to draw a man's ass ... yet in all of the versions I've seen, I've only ever seen - if I'm remembering it correctly at the moment - Motoko coming out of the shower in her friend's apartment as a 3rd young woman enters the apartment and asks about Motoko being there still as wanted to spend time with them one of her rare visits (or something to that effect) ... and so I have no idea if there was any extended presentation of this scene, or was the author quote regarding the manga?
There are likely a few other differences, but right now none are readily coming to mind ...
Please understand, I've no desire to drool over animated drawings, I just like the series so thoroughly that I want to be able to watch the actually totally complete thing without someone editing and so deciding for me what would be acceptable to watch based on regional or financial or censorship-restricting 'protections' ...
So the questions - how many 'versions' have been 'officially' produced (Japanese explicence versus censorship for various broadcast time slots in various regions, production/distributors of various Regions deciding what all gets included or not while being bound by strict Japanese distribution laws, Toonami or whoever editing snippets out for more commercial space)? And of all those versions, which ones have had what stretches however short edited out?

I can answer at least part of question 3. The author Masamune Shirow was talking about the manga. The scene in question is from chapter3. Unfortunately the Dark Horse first edition of Ghost in the Shell left the appropriate pages (57 and 58) out. They are included in the Dark Horse second edition dated October 2004. The later 2009 edition from Kodansha also omits the "good" pages.
You can probably find them on the internet. Bonus: they are in color.
As far as I know, nothing is missing from the DVD version of Ghost in the Shell SAC.

@rinscewind, to repeat what Alan45 said, the "lesbian" sex-scene was only left uncensored in Dark Horse's 2004 release of the manga. The first Dark Horse edition and the current Kodansha version of the manga cut it out. I also have never heard of the DVD/BD versions of GITS SAC ever being censored. So, as far as I know, there was never a female-female sex scene in SAC.

... but I do have a VCR-to-digital copy of the airing on Cartoon Network which doesn't show the 'ass pan' of Motoko when she's in the Tachikoma, and I remember being surprised when a full pan happened showing a rather skilled depiction of her quite nicely drawn hindquarters ...
As to the 'jacking in' scene, I thought I was understanding it to have more to do with the psychology of Motoko's have the full transplant and so not truly living what she was ever aware of how those with real bodies experienced daily life in a way they took for granted without understanding what it would mean to lose such an integral part of their awareness ... sharing what she can never have again, etc ...
I looked up the censoring of the series, and read a few round-about references to small bits edited out due to regional allowances, or something to that effect ... was a number of years ago and read in passing, so I only vaguely remember what someone else knew more about ...
As to what you answered - thanks! ... that's been nagging at me every time I see even part of an episode - "Is this one going to be edited or one of the original works?" kind of anticipatory disappointment ... heheh ...

The idea that Cartoon Network censored an ass in an anime doesn't surprise me. I'd be more surprised if they didn't. I only watch disk or streaming so I wouldn't have seen that.
I'm sure the "jacking in" scene was a direct homage to the manga, much like the repeated scenes of her falling into the city scape. You really need to read the manga version if you think Motoko was missing out on something. There is a mini chapter on the creation of a full cyborg body where they indicate that the sensory areas of the body are substantially more sensitive than in a "real" body. Also in a later chapter Motoko is shown to have a husband from another agency that she lives with, at least on a temporary basis.

Thanks for the info ... casual attempts at finding the Dark Horse 2004 version turned up 'out of stock' in a few stores, but I didn't check eBay nor the 'used' good dealers on Amazon yet ...

While you are at it you might also look for the matching volumes of Ghost in the Shell 1.5 and 2.0 (Man Machine Interface). GITS 1.5 is more detective type stories (similar to SAC) with the post combination Motoko dropping in to help.
GITS 2.0 is sort of a mind trip. The main character is Motoko Aramaki and swaps bodies on a moments notice. It features a lot of color pages and a lot of Shirow nudity. As far as I know the Dark Horse and Kodansha editions are the same except for the size.
