I would argue that the CCG from Tokyo Ghoul is a good candidate among the top dangerous military organizations. They're not exactly an army, but I think that professional warriors financied by the State is enough.

Some note should be made for shows that aren't so black-and-white, where multiple heroic and sympathetic characters are actually part of these organizations (hello 1 and 3). The leadership may not be the good guys, but not everyone with a uniform (or a military labcoat) is automatically evil.

Bullcrap. Besides the colony drop which devastated Earth, Zeon nuked and gassed scores of peaceful colonies without warning, killing billions of people. Titans only destroyed three belligerent colonies. Still a horrific crime which killed tens of millions, but saying that is in the same league as the biggest genocide of all time is utterly farcical.
Zeon was explicitly based off a hybrid of the Nazis and Imperial Japan. Why so many Gundam fans support it or think it's cool is beyond me.

Other than the colony drop (operation British), the animated works never really show or outright state that Zeon deliberately wiped out sides 1, 2, and 4. This detail first shows up in a reference book called the Entertainment Bible series. However, because of the whole "only animated work are official" its canonical standing is up in the air. Apart from the EB series, the only other entry I've seen or read that acknowledges this is the Origin manga.
In short, a lot of people are probably either unaware of this little detail or don't acknowledge it.
