It's overwhelming the number of anime that involve a school that teaches everything but formal education. Though in defense, marksmanship and monster slaying would make for more interesting yearly photo albums.
Anyway, I'd like to ask what is your favorite "Academy" in anime is?
Mine would be Academy City from a Certain Magical Index. Why stop at teaching minors how to manipulate supernatural powers when you could teach the population of an entire metropolis?

We also have the Hogwarts pre-college first-independence fantasy of moving full-time to a boarding mega-school that's an entire self-contained city and/or island, with dorms, shops, concert halls, cafe's, monorails, etc.
Of which the dance academy in Princess Tutu is the most good-looking (er, if you happened to be learning ballet ), as opposed to the megaschool in Negima, where every student is a character cliche'.

I quite enjoy the school system presented in Horizon in the Middle of Nowhere (specifically the city-ship Musashi). IIRC, political power resided in the students and they control political decisions through debates. Once they grow past the age of 18, they lose their political influence and power. In additional, within the Horizonverse, they re-enact history with people taking the names of historic figures but they do not necessarily follow the events of history.

I'm not sure this would count, as there's many, many schools within Academy City.
For me, Zuellni from Chrome Shelled Regios (something about an entire city geared for learning that has to 'fight' to survive in a post-apocalyptic world) or West Genetics from the Freezing series (training/fighting to save the world/humanity's last best hope) would be good choices.

I'm going to break this down a bit further and then give an overall decision. Also, I'm helluva tired right now so please excuse name errors since I can't be bothered to verify any of them. Also, these are for schools that don't focus on normal stuff. Otherwise Madoka would take my architecture award and Asura Cryin would take my uniforms award.
Best design: Tenchi 2.0 War on Geminar. I always wanted to Minecraft that.
Best uniforms: Freezing. Love those uniforms. Though it's too bad there's no Marl Kingdom anime because Kururu and Crea's school uniforms are my fav ever.
Uniqueness award: I'm unsure if this counts but the Musashi from Horizon in the Middle of Nowhere is one of my favs for this. I don't think the whole ship is a school though. And I did actually Minecraft this one.
Best quirks: Mahora Academy, Negima. I just love oversized campuses with secret areas and stuff.
Overall: I forget what I was going to put.

My favorite school would be Misumaru Middle School from Shingu. The students are given a lot of autonomy and the student council is elected and reports to the student body in a very democratic fashion, however the students are supervised by the teaching staff and require their approval and consent for important decisions. I like this school because despite all the aliens and people with super powers and combat the adults provide a responsible support network for the kids. That pretty much never happens in anime where children are left to fend for themselves in situations that would break hardened adults and asked to decide the fate of the world with no help whatsoever.

You might think my answer is stupid, but...
The school from Azumanga Daioh.
There's no magic. There's no conspiracies. There's certainly nothing special about this school. Actually, it's just kind of ordinary. Why this one out of all the others?
Well, because it has Chiyo-chan. It has Sakaki, Tomo, Miss Yukari, Kagura, and everyone else. Yes, even Mr. Kimura. Every person at the school is likable and fun to be with. What's better at school than being with your best friends and enjoying life while you can?
Sure, those other schools have sports festivals and field trips that can scare away the competition. It might have wackier students and teachers, and even a few mysteries. Sometimes, though, it all boils down to the little moments with your friends. Just let a school festival display be just that. No frills, no fuss, just your average Japanese High School.
That is why I like Azumanga Daioh's school the best. I'd rather spend my time with Chiyo-chan and company than hang out at any magical academy. Really, I'd rather go through the trials and tribulations of normal life with the girls of AzuDai. They'd be the best of friends for me. That's what matters most in life.

There's only one academy, The Alice Academy, Gakuen Alice! This is where students go to hone their weird powers, and the cultural festival
is just weird. Also loved the academy from ladies v. butlers, where else can you go to learn how to be a butler, and when you graduate, I guess you go to Butler University!

Why, Oraun academy from Oraun High School Host Club of course ^0^. Living a life where I could be seduced and lauded like a princess by the personality type of my choosing don't sound like a bad deal.
