Are the 1080p videos still poor upscales or are they native 1080p now? Last time I checked was around 7 or 8 months ago , and they were all noticeably upscaled...

So far there's no such thing as 1080-line TV anime.
A handful of shows have a few individual 1080 scenes, and a few shows are produced at higher than 720 but lower than 1080.
Most are around 720 lines for the entire show.

Crunchyroll doesn't upscale anything on their end; they just encode what they're given, which is usually 1080-line masters that were upscaled from typical 720-line anime productions.
Japanese HDTV broadcasts use the same kind of upscaled masters for broadcasting at 1080i.
