I've done some research on both of these series, and with me listening to the Right Stuf podcast it was almost impossible not to hear a lot about these two. I've heard good and bad things so I wanted some advice.
I want to get a comedy anime series and have pretty much narrowed it down to these two (I already have Azumanga Daioh), so does anyone who's seen both have any preference? Or if you've seen these and some others that you've thought were better feel free to respond too. I'd just like some advice.

i'm not too familiar with those two but if your looking for comedy anime then nothing is better then School Rumble and School Rumble 2nd Term. A few of these episodes had me in tears from laughing so hard.

Comic Party is pretty good if you enjoyed Genshiken, Otaku no Video, or any of the shows that poke fun or reference a lot of the whole anime/manga/whatever fandom. Ninin ga Shinobuden, or I guess they call it Ninja Nonsense now, is good if you want a parody of the whole ninja genre thing. Granted, Shinobuden is known for a great deal of more "mature" humor (I use the term lightly) with a lot of sexual innuendo and fan-service (all for the sake of comedy), and is very episodic in terms of plot and story (think Galaxy Angel episodic). Comic Party is more "realistic" (I use the term really lightly) in that there is a coherent plot.
I liked both, so I can't just say "go for X" or whatever. I will say, however, that if you are easily offended by "bad taste" jokes or whatever for whatever reason, I'd avoid Shinobuden.

I watched comic party, it was great from a fan's perspective and really makes you want to get involved... however that's kind of hard if you don't live in japan, haha. It was an entertaining series but personally I don't know about how much replay value it has. Ninja Nonsense I can't comment on.

Comic Party is good, but if you don't mind somewhat risque humor, I'd go for Genshiken instead. Genshiken has a similar premise (otaku with a normal girl trying to reclaim her boyfriend), but I thought it was funnier overall. Plus each Genshiken DVD comes with a 25 minute Kujibiki Unbalance episode (over the top anime parody that the Genshiken characters watch) which I thought were hillarious.
If you do get Comic Party, I recommend watching the English dub. One of the character's English VA is very entertaining ("My brother & my sister!").

Taishi? His Japanese VA (Toochika Kouichi) is very entertaining as well. The way he says "My brother & my sister!" is absolutely hilarious (plus it's Engrish too!)

I have to agree. I've seen the Comic Party anime, and read the Genshiken manga, and I personally prefer Genshiken. The Comic Party anime is good too. Taishi is hilarious! He's my favorite character, though I also loved Chisa(that was the short blonde at the print shop, right?). And Taishi is a little similar to Madarame of Genshiken, if you compare their dedication and love of anime and manga. However, they have very different personalities. And Mizuki of ComiPa is a little like Saki of Genshiken, as they are both non-otaku girlfriends of otaku. However, I don't think Kazuki of ComiPa(the main character and Mizuki's boyfriend) is comparable to Kohsaka of Genshiken(Saki's boyfriend). The Genshiken character he reminds me of more is Sasahara, as he is new to the otaku scene, like Sasahara is in the beginning of Genshiken.
