Wow, wouldn't have expected something like that to happen in Japan. Hopefully there won't be any more (or as many) threatened victims.

It's just as common as it is here in the US. It's just that unlike here, in Japan, news like this doesn't always get "notoriety" since it's well known and could involve gangs (i.e. Yakuza to a certain extent) or just regular street punks with nothing better to do.

On the one hand an otaku is left defenseless again a gang of thugs and need to rely on police to catch them after the fact, sometimes failing.
On the other, if an otaku tries to exercise his right of self-defense like Yoshitomo Imura recently did, he's arrested instead.

I was once pick-pocketed in Akihabara back in 2011.
Luckily, all of my large bills were inside a fanny pack stuffed in my underwear.

If I'm going somewhere (usually alone), I always bring a stun gun (it's cheap here ¥7000) and also a slicing knife uses by professional chefs to slice fish. I loved slicing knife for fish because it is wonderful and the best knife in the sharpness level. I've been bringing that two extremely useful items in my bag since I'm still in middle school. You should bring them too!!
