Nothing tops the tragic-laden relationship between Homura and Madoka for me. Because of their wishes, they're not even allowed to exist in the same universe together.

I always liked Lum and Ataru. By real-world standards, they didn't have the healthiest relationship, but they're among the most consistently entertaining anime couples I've had the pleasure of watching. Being the leads in a Takahashi comedy, their relationship didn't see any significant shifts until the very end, but their overall schtick never got old. As an added bonus, they were *mostly* immune to the frustrating misunderstandings that constantly befall Kyoko and Goudai, Ranma and Akane, and Rinne and Sakura.

I'm a sucker, my favorite couple is Belldandy and Keichi.
Like, their relationship has an awful beginning--there is no reason at that point for Belldandy to have any affection for Keichi at that point. But later on, the two really do fit each other; Belldandy is willing to admit that she's selfish enough to want to focus some love specifically on Keichi, because she values him that much. (A big deal when you're a goddess unlimited license, first class--she's supposed to be impartial to everyone.) Keichi loves Belldandy to the point where he'll move heaven and earth for her, not because she's a goddess but because he loves her that much.
The story is a little backwards and tautological in that regard (it's more about how in-love the two are than why they're in love), but it's nice seeing a couple that just work together like that.

Kuromine Asahi and Shiragami Youko Kuromine is a guy who tries to do the right thing despite his inability to keep a secret it's more that you have this awkward cringe-inducing slow burn of a relationship. In a world, that's more Gag Manga than School Days Romance that makes it poignant and also funny.

My favorite couple is Chise and Elias from The Ancient Magus' Bride. I'm a sucker for human/inhuman relationships and the slow and steady relationship progress between them as they learn more about each other and themselves while developing into better characters is absolutely great. Just goes to show that you don't need cliche shoujo tropes to make the romance between the main couple interesting.

I personally love Holo and Lawrence's relationship from Spice and Wolf. There's just something nice about their chemistry. Part of the appeal of the show is watching these two people meet and bond over shared interests. Holo is one of my favorite female characters in anything ever, and I like that while Lawrence is a part of her life, she actually has a personality outside of him. Likewise, Lawrence is charming without being Yet Another White Bread Protagonist. Both of them balance out each other well, and that's one of the reasons I love this anime so much.

Ahhh, I love a lot of the ones listed in the article. Full Metal Panic, Child's Toy, My Love Story, Neighborhood Story~ All of those are so great. I'm also really sad that no one ever licensed Neighborhood story. It's the best.

Sawako and Kazehaya from Kimi ni Todoke (ahh they are so fluffy adorable~~)
Tsukushi and Doumyouji from Hana Yori Dango (guilty pleasure, since this is like the most unhealthy relationship, lol)

Yeah, Issac and Miria for me is the best. They could do a sequel with only them having wacky adventures and I'd be only half-mad (because I'd be sad the rest of the cast is MIA, but god Issac and Miria are so awesome!). Lawrence and Holo are a strong runner-up. I also love Lelouch and C.C. even though nothing was ever confirmed romantically between them (though I roll my eyes at the director claiming C.C. was a mother figure to him. Err, yeah, I certainly don't think I did a few certain things with my mother that they did together).
Lemonchest, you're right, Kuroneko is awesome and when (Oreimo spoilers) the Season 1 OVAs had them start dating I was surprised and happy.....and then they dropped the ball by having them break up. Zoneflare, I respectfully disagree to say the least.

I consider myself a romantic, and anime couples are very important for me. My favorite anime couple in anime is Miroku and Sango from Inuyasha because they both have tragic backstories, but their love for each other helps them in overcoming their troubles.
Other memorable couples are Winry and Ed from Fullmetal Alchemist: Brotherhood, Yuki and Susumu (Kodai) from Space Battleship Yamato and Rikka and Yuuta from Chuunibyou.
And I also tear up with the Utena tv series climax, which to me is the most awesome anime scene of all time.

OMG is easily my favorite anime because of the Belldandy+Keiichi pairing (one thing I love about the show is that its ostensibly a "harem" show, but there is NEVER any doubt that Belldandy & Keiichi love each other and will be together).
But two other couples I've really grown to love:
-Kuroyukihime + Haruyuki (Accel World), because while it is somewhat of a "fantasy" it's a really interesting dynamic, like "My Love Story" its a "not conventionally attractive" guy paired with a girl that loves him and his grappling with understanding that fact as well as his love for her. My endlessly favorite scene is before either admits their feelings but she gets clearly jealous of him talking about spending time with his childhood friend (followed by her later clumsily attempting to "replicate" at least part of what he did)
-Sakura + Nozaki, (Monthly Girls Nozaki-kun) because it is endlessly amusing to watch Sakura drop "hints" and Nozaki failing to notice them. It is SO callous that by the end of a very short tv series when you have the pinnacle "sweet" moment, you've been SO well trained you're just waiting for the other shoe to drop when he doesn't "get it" And yet, SOMEHOW they still "stay together" (such as it is) and "work" as a ... couple... of sorts

One of my favorite anime couples is Yusaku Godai and Kyoko Otonashi from Maiso Ikkoku. I spent the entire series waiting for things to work out for them.
A couple of my other favorites are Max and Milia Jenius, my two favorite mecha/fighter pilots from Macross, and Kyosuke Kasuga and Madoka Ayukawa from Kimagure Orange Road.

Ahh man I was so excited to see one of the writers choose that pairing for their write up and everything Jensen said is exactly how I feel about them. I love how matter of fact their relationship is, everyone around them knows they are together and in some ways they are like an old married couple...
Sawako x Kazehaya from Kimi ni Todoke get a close second for the simple reason that I felt that I invested in that relationship and threw things at my laptopm screen when they were talking so damn slow to confess. So when they finally did, I felt obligated to keep rooting for them. Plus, it can't get no sweeter than Kazehaya falling for her smile and that classroom scene at the end of season two

I find this one kind of amusing in that Sango and Miroku is one of the few I actively wish wouldn't be a couple. I won't lie, they have their cute moments, but personally I feel like they're set up with a fundamental mismatch they refuse to talk about or acknowledge for the longest time, which is, she is very monogamous and he clearly isn't.
I don't really know if I have a favorite couple, I tend to like most romantic relationships in anime. I have thought of two that particularly stand out that haven't been mentioned though:
Ko and Aoba from Cross Game. I love that they're really equals, and how their relationship is so subtle and deftly developed.
Okabe and Kurisu from Steins;Gate. When he's at his lowest, it's Kurisu he turns to.
