Not exactly what you're looking for, but since Boogiepop Phantom also has that kind of murdering atmosphere (and also it's a great serie), I should recommend it.
Also I know a good film that probably you've already seen. Blood: The Last Vampire is about a vampire assassin. If I recall well, it's over 50 min. long.
If I find or remember more, I'll be back ^^

Berserk has a bunch of mercanaries, and Gungrave is full of mafioso (mafia people). Ninja Scroll (the movie) has 8 "devils" that are all trying to kill the main character. Kenshin the TV series has the Juuppongatana, a group 10 people trying to help their boss, Shishio, take over Japan. Inu Yasha has the Shichinintai, but they're kind of zombies. And that's all I can think of...

If your want to look elsewhere then anime, dont hesitate to pick up Leon or The Professional. They are both the same movies but got diffrent treatment here then elseware.
So, If you are looking for Assassin and Bounty Hunter stuff, check those out.
Also take a look at Outlaw Star if you haven't seen it yet.

NOIR is an anime about assasins, as is Madlax (by the same studio).

Agh!!!!! Noo!! How could I forgot those girls? Well, I also really recommend to watch Noir. Even more, the soundtrack is also quite unusual (Salva Nos), but that makes it better.
Thought that you probably have a vague idea about how Noir is, but if for someone doesn't, just remind that it happens in what we can say "nowadays" (unlikely other assassins animes).

Perhaps Gunslinger Girl? I haven't acctually seen it, but from what I've heard, it may fit under what you're looking for.

It does fit the catigory well, but after reading the manga, I would have to say Gunslinger Girl is mediocre. I would say to see Noir. Its a bit slow, but it does come around.

I'm still wondering why is people saying Outlaw Star. I know it's good to recommend, an enjoyable serie, and one of those that in the english dub version sounds really good (even can sound better than in japanese).
However, I can't see in itself the assassin or what about was he requesting. Or it's just I didn't see those "specific" moments?? (hope not)
P.D: I'm not criticising...

In the first few episodes, Gene Starwind worked as a bounty-hunter, among other things, living from day to day.
Anyway, Weiss kruz, about a bunch of bishonen bounty-hunters/assasins. Quite cool.
