You know, the series that makes you feel that something is very wrong, but you can't put your finger on it, or maybe you can.
I'd have to nominate Strawberry Eggs, as the implied pedophilia, in what is generally a cute and innocent series is rather uncomfortable.
That or Kashimashi, because society has yet to get over homosexuality taboos, as understandable as the relationship might be.

Shadow Star Narutaru - Episode 11 in particular. Haven't seen another anime series that gave me so many "WTF" moments.
But maybe the creepiest part about it is the completely chibi OP and the fact that the show was aired on a kids station.

Socially awkward or just awkwardly presented? I haven't really encountered anything that actually made me squirm to watch (outside of being unbelievably terrible) so the first is sort of out for me but I can give an easy reply to option B; Garzey's Wing.
That show is the zenith of poorly designed and awkwardly presented animation. It's just a blitzkrieg of meaningless, unexplained, and outright mindless plots and subplots. The show isn't hard to follow, it's that there is actually no connection between points A and C. Point B just isn't there 90% of the time and the show compounds its failure by doing this over and over again until it culminates into an unnavigable mess of half-baked ideas that either inspire laughter or confusion (usually both).

You thought that was awkward? How so, could you explain further because I watched the series and was never uncomfortable at any time.
The only series that ever made me un comfortable would be elfin lied just because of the gore factor, but it was suited for the anime and it was great none the less.

For me, out of what I've seen, I'd say Popotan was the most awkward anime I've scene. I mean, overall, I liked it--it was entertaining--but it was weird. I mean, they found it necessary to, in every episode, have some kind of nude seen, at one point or another. Now I know that could be seen as fanservice, but sometimes the random nude scenes involved little girls, like he youngest sister and her friend, taking a bath together (the show revolves around three sisters: a little girl, and teenager, and a young adult).

Off of the top of my head I felt that the film Metropolis was one of the strangest anime I've seen. I think I was partially uncomfortable because with all the amazing animation they used Osamu Tezuka's exceptionally dated character designs, and it just didn't seem to fit. Not only that, the whole story just seemed to be out of place. I didn't find it believable really, even though it isn't that hard for me to suspend my disbelief usually, and since I've seen much worse things that I could get into when watching.
There might be other things that I found more awkward, but nothing else comes to mind at the moment.

I don't think you understand the mentality of a large portion of the anime community.

It wasn't targeted at kids, though. "Kid's Station" is a bit of a misnomer, as they air lots of programming targeted at a mature audience late at night.

I would hardly call it a large portion. Just a very vocal portion.
One show with a moment that kinda made me feel awkward and seemed very wrong was Chobits. It's not even the idea of the persocoms being robots and falling in love with them and where that can lead. The one particular part that seemed wrong and I felt was not needed was the location of Chi's "power" button.

Judging by the number of shows catering to that audience, I'd say it's large enough.

Koi Kaze. There's nothing I've seen that was more stange than a 20 something year old guy and a 14 year old girl hitting it off on an impromtu date only to find out they're siblings seperated though divorce. Then they have to try and deal with awkward feelings throughout the rest of the series. It was an excellent show by the way though.

Anything with incest makes me feel awkward (even if it's just implied). You'd feel that way too if you had siblings.

I can beat that, when it comes to squick-enducing incest that does not fall under the hentai category (where I suppose anything goes) it is difficult to beat Papa to Kiss in the Dark in which a fifteen year old by is in a romantic and clearly sexual relationship with his father. Perhaps the most awkward part of this is that the whole thing is rendered as cute and fluffy. The show is aware of its squick potential, having the boy in question comment on how the situation includes pedophilia, homosexuality and incest. It turns that instead of being father and son they are actually...uncle and nephew. Which decreases the squick effect just a bit. In a display of sheer awkwardness everyone in the cast seems pretty okay with this which adds something slightly creepy to the whole thing.

I have siblings and neither that or Boku wa Imouto ni Koi wo Suru made me feel awkward (the only two incest-related anime I've ever seen). Certainly though, Koi Kaze was one of the most moving and strongly emotional anime I've ever seen. I guess it just depends on who you are; I don't exactly have strong bonds with my family.
Some points of Noein and Speed Grapher made me cringe for the same reason: animation quality. Some parts of them were awesome (Noein, to this day, is one of the most beautiful anime I've ever seen for the most part) but some parts were just... bizarre. Horrible quality. It's like it flicked over to lowest-of-the-low budget for certain portions. Especially with Speed Grapher because Kagura is drawn differently nearly every time you see her. Often made me cringe.
The most awkward series I've ever suffered however, from every aspect (stumbling-over-plot, bad animation, bad/annoying voiceacting, unbelievable characters and just overall awkward feeling) is easily Giniro no Olynssis (sp.) Anyone else who had the misfortune of starting it and finishing it for the sake of completeness; I pity you. I don't think there was a moment in it I wasn't cringing.

Ah... thanks for the clarification. That chibi OP is quite out of line after episode 1 though.
