Pretty self-explanatory title, basically what scene did you find to give you the biggest, "Aww, how sweet," reaction (perhaps it even made you cry because its heartwarmingness was so powerful?)
Lucky Star: ep 22: Kanata visits the Izumi family. Especially when Soujirou says that the one thing he's confident abut is that he loves Kanata with all his heart and the flashback that ensues It's really surprising to see a scene as touching as this one in a comedy. But it's amazingly effective and the music works great with the flashback. Not to mention it does develop Soujirou as more than just a goofy lolicon.
Manabi Straight: ep. 12 the ending reunion, which is incidentally also the opening animation of the series. But even though I sort of saw this at the beginning of each episode. It has a more stronger effect due to context. Not to mention I also like the remixed version of the OP song. I found it incredibly sweet that everyone came back and had some fun together. It really gave off the impression that even though the friends were separated, they'll be friends forever.
CLANNAD: ep. 5 Tomoya and co. arrange a pretend classroom for Fuko. I think this scene has an even stronger impact on repeat viewing once the audience finds out the true (and incredibly lonely) nature of Fuko's existence. I also love the music that plays here which I have yet to find. Does anyone know what it's called?

Theirs a lot like in Chobits were Chi vanishes and got replace by Freya that is very heartwarming and Hideki tries to say the code to make her come back.... Also the bunny story.
Also in Fushigi Yugi when everyone says farewell to Miaka and when some of the charaters die.
Puchi Puri Yushi when all of Yushi's friend choose to be left in the lonely world, (I forgot the story) but it's really sad..

The Bamboo Baby episode of Galaxy Angel A had me squealing practically through the whole thing. It was so sweet how the Angel Brigade were taking care of 'their' babies. I got all teary at the end, too
I'd say the end of Haibane Renmei was pretty heartwarming too. It was sad, but it was one of those endings that just made you feel good inside.
Oh yeah, and episode 12 of the first season of Ghost in the Shell: Stand Alone Complex, when the tachikoma ran away and helped the little girl look for her dog. The tachikomas are so like children themselves that it was really cute to see one interacting with a real child.

If I were to choose just one, it'd be from Vampire Hunter D: Bloodlust. At the very end, D and Leila watch as Meier Link, cradling Charlotte's body, carries her off to Carmilla's derelict starship and begins the launch while the castle crumbles. The scene plays out so beautifully with the engines of the starship struggling for every inch of altitude and Leila tearfully urging the ship to carry the doomed lovers far away from all of the strife of the world.
There are many scenes from Bloodlust that I could also point to. The movie is very emotionally charged and I feel is Madhouse and Kawajiri's finest work. However, this one moment was every emotion in the film rolled into one gripping moment.

Azumanga Daioh: Episode 21: When Sakaki meets Maya, the rare wild cat, on the school trip. I almost cried the first time I saw this episode, watching as Sakaki reaches out hesitantly and finally gets to pet a cat. Then hold him close! When everyone's touring the island, Sakaki carrying Maya in her arms, there's this wonderful scene where she just smiles so happily. It's one of my favorite anime scenes of all time.
I have a lot of favorite heartwarming scenes, but that was the first one that popped into my head.

As much as that one got me I always was touched a bit more when at the end D actually goes to Leila's funeral and her grand daughter approaches D. That scene and the brief conversation always struck a cord with me. Often times even when being helpful D is very emotionally stoic, and this really to me showed a bit of his inner emotions. Plus it's just sweet in itself he went and kept his promise.

Latest heartwarming I saw is from Ichigo Mashimaro. Out of all the girls, I like Miu the least. I think she's not as cute as the other girls, and she can be annoying sometimes, but I sympathized with her when she asked Nobue who was cuter, Ana or her, and Nobue said Ana. Then she started to cry and said that she was always the last, etc. At that point my heart was about to break, but when Nobue consoled her by sleeping beside her, I was relieved.

In Haibane Renmei, during the festival when they go around giving bell nuts to all the people who've helped them and supported them. I always get choked up at that scene. There are a few others in that series as well...

It is when Tohru know Momiji's past.Momiji's is really happy-go-lucky but his past make my heart break .

That killed me. I seriously started to bawl. It was really bad beacuse I was watching that episode at work so I had to come up with an excuse as to why I was crying.

How about another Fruits Basket?
I think this is in episode 3 or 4. When Tohru is leaving her grandpas house with Kyo after being called a tramp or something by her aunt/uncle and Yuki sticking up for her. As Tohru and Kyo walk back to the Zodiac family house, a scene comes up where Tohru is again a child playing the Fruits Basket game, but in this version, someone calls out "Rice Ball!". Very touching.

Kanon 2006, Episode 24
When Akiko tells Yuichi that Ayu didn't die, but was in a coma. One of the best pick-me-ups I have ever seen after that depressing ordeal in the previous episode =(.
In fact, all of episode 24 made me feel really cheerful, how everyone was able to survive and overcome their tragedies =D

Oh i had miss that episode but about momiji's past i almost cry it killling me .Poor Momiji,he always cheering the others.
