Honest question: Is this a good thing, especially for the staff, in the long term?

TOHO is definitely not even closest in the worst companies list in terms of well-being and production, though it's more of the matter how it affect the creative freedom of the studio - because Science SARU have quite unique style and originality even after Masaaki Yuasa left, and it's sure will be a miss to lose it.

This feels like a cost consolidation move. Demand is up for anime, why not cut out the proverbial middleman?

(it was confirmed that Science Saru made a ton of profit last year) so this buyout isn't happening because of any financial issues on their part

Yuasa didn't leave, he just wanted to focus on creation/direction over the corporate side of the business

He did leave. After retiring as CEO, he specifically remarked that Wikipedia, that still listed him as being employed at Science Saru, was wrong and that he now is a freelance director. And the last things he worked on are the openings for Gunma-chan S2 and Spy x Family S2, both unrelated to Science Saru.
