Good, Fandom is ad riddled if you don't use an ad blocker and the interface is a mess now (and that's without the ads).

Uh, I hate to ask, but what's wrong with Fandom, Inc?? Because I haven't had any problems or issues with the Wiki/Fandom I'm currently have stuff bookmarked on my browsers. Yes, I'm aware that Fandom acquired Gamespot, Metacritic, TV Guide, etc.... Why would people be alarmed by this?

Could somebody explain it to me?

A little disclaimer: beside anime/manga & video game, I do follow/bookmarked to other wikia stuff overseen by Fandom, Inc.

This is the best gaming related news I've heard in a long time. Hopefully many other wikis can follow their example

Edit: I just hope the fandom version of the wiki is taken down, the lost media wiki had issues when it moved to being independent and the fandom version stayed up (now renamed the lost media archive) and is pretty much an unmoderated wasteland

They're not the first wiki to make that decision. Wikia will keep the old site up though, and with their backing it'll likely stay at the top of search results too. With time some newcomers will take over and revive the abandoned wiki. Profit! (for Wikia, that is, the rest of the community loses)

Basically most of criticism to modern Fandom comes to the fact that they extensively pushing ads and paid clickbait articles really, REALLY HARD, including intrusive video ads and promotions that have nothing to do with the material that people search, or very straight spoilers - to the point that it ruined the whole UX of their sites for a lot of people even if they use adblocks, let alone trying to get on then on mobile.

So yeah, what was done by Zeldapedia team is a right thing - and it seems like the Fandom is not pleased by that and quickly removed their permissions from Fandom wiki despite their own rules.

Good. I am so sick of Fandom and their deluge of ads and clickbait. Every site they acquire becomes significantly less user-friendly, not to mention slower.

I'm happy Zelda Wiki is taking this step and I hope other large wikis follow suit.

Welp of all the wikis to do it I'm glad it's this one. Granted I'm a Zelda's dungeon person but mostly know the games and lore inside out so much so that I don't need them often or at all.

Fandom is pretty much unuseable on mobile because autoplay ad videos take up the entire screen.

Good on them, I hope more reputable fan wikis do the same.

There is also more to that than this - this is just the view you have as a visitor. As an editor on a Fandom project, it gets even worse. Note that I haven't edited for Fandom myself, but I was involved when the Spanish Pokémon wiki decided to quit fandom and join the Encyclopaediae Pokémonis. It was actually quite the interesting journey (archived blog by the admin) and I'm guessing the problems for Zelda Wiki are similar or at least similar in their gravity.

Basically, Fandom takes any control you usually have in a wiki and decides what happens, even if they are not involved in the community itself, making it hard for users to contribute in the way they like. As can be seen here, the moment this became public, Fandom took complete control of the wiki, removed everyone from any position whatsoever in an attempt to suppress any movement away from Fandom. The worst case right now would be a new community appearing in the current wiki, which would then maintain the content and keep that wiki afloat. The best case scenario would be the Fandom wiki drowning in insignificance because no one wants to contribute on Fandom anymore. Splitting off and becoming independent is a bold move, but I really hope it pays off because usually the free wikis are the better ones.

But again, keep in mind, I'm in no way involved and only have some additional insights I'm probably not allowed to share, so I'm not going to. I have witnessed such a move once from a point where I was a bit more involved and really wish Zelda Wiki all the best, because Fandom does everything it can to fight off things like independence.
