They... did nothing?
That's how his eyes are portrayed like 90% of the time in the manga, and is one of the most immediately recognizable callbacks to the author's original webcomic that this series is based on.
I like it. Gives him a disarming look.
Kimihito is probably one of the best "self-insert" harem protagonists ever.
Not annoying, not a whiner, not a flustered idiot, not a pushover, not useless, not a creep, etc
He services the harem setting and acts as a pretty great tsukkomi, but isn't too pronounced either, which is important since he isn't really the focus of the series.

They didn't do anything to his eyes. That's how he reacts most of the time and he only gets serious occasionally. I don't see what's wrong with it.

It should look less unnatural in context of the various scenes. He definitely has typical-looking eyes when it makes sense for him to. However, this being primarily a series that revolves around gags, he's frequently in situations where it's less important for him to look serious/realistic.
