Where do the superhuman powers that the characters in Samurai Deeper Kyo fight with come from?
i.e. Hunter X Hunter has Nen, Naruto has Chakra, Dragonball has Ki, etc.

MAD SKILLZ!!11one!!
But seriously, it's something along those lines. The superhuman powers you mention, if I remember correctly, are fighting techniques or innate abilities. In otherwords, some of these powers, like Kyo's signature move, can simply be taught (Using Naruto as an example: that tree trunk substitution technique whose name escapes) while others are simply inherited traits ( again with Naruto: Sasuke's Sharingan eye).
Also, it's manga. It doesn't really matter.

I think that Ki has different names that represent the same thing. It's basically spirit energy. I'm not being helpful, am I? Y'know, like the spirit gun in Yu Yu Hakusho and all. I'm not sure if I'm answering your question or not. I guess you can be born with it, or develop it.

Technically it all the same thing - an energy force emitted by the body that the user (whether it's Goku, Naruto, or Gon) can make do his bidding. It's the rules and abilites that really make it different in each title (and the name of course), but it's essentially the same thing.
I think the closest Kyo has is is "aura", because several times the comment is made that someone can't fill his aura. However, this phrase is also used often in samurai stories - even Kenshin has it. In Kenshin and Kyo, I don't believe it's "super natural" powers (save for those WITH super natural powers) but as has been said, extremely good skills.

What about the spore attacks of the little girl shogun and Nobunanga's Bone attack.[/quote]

Heh heh - that's why I mentioned people WITH super human abilites.
Kamijyo dodges the question on alot of super powers in the manga by simply not explaining. Some moves, like Benitora's Hidden Eight-Sun, ARE explained, and are even semi-scientific.
Santera (the girl you mention) emits spores, so there's one simpe answer. The same answer could apply for the denizens of the Lotus Land - they're mutants of some kind. It's kind of cheap, but since all of their powers are natural, and not gained through training, it's the best solution.
However, Kamijyo never really explains it.

most of it is through techniques, and the rest is innate
