ANN's standard guideline for modern Japanese names is to list them family name last, but invented names that are intended as wordplay are taken on a case-by-case basis. Besides Hatsune Miku, another example of such a name is Edogawa Rampo.

Google claims it's 2:1 in favor of "Hatsune Miku" in terms of net popularity of the name order.
