Ok, I know companies such as Shogukukan, and Shueisha are publishers, but what would you call their... smaller branch manga company. I don't really know what to say it is. Example: with Ribon comis:
Shueisha publishes Ribon Magazine. All of Ribon's manga tankubon are published by what I'm guessing is a smaller branch/manga line called Ribon Mascot Comics. What would I put Ribon Mascot Comics under?
Another example: Alice 19th
Alice 19th runs in Sho-Comi, which in turn publishes their manga tankubon under a name called Flower Comics, which is a division of Shogukukan. Do I just put both Flower Comics and Shogukukan as publishers?
I hope I was able to explain this so that it made sense.

These are called label, or imprints.
What should be entered in the encyclopedia varies a bit based on what we see on the actual publication. For example in the United States, Random House has the Del Rey imprint (Del Rey was once its own company) and their manga are all published by Del Rey, you don't see Random House any where on the outside of the manga. Viz on the other hand has the Jump imprint and the Pulp imprint, but also labels all their manga with the Viz logo, so we'd say they are published by Viz.
The imprints should have a mention in their encyclopedia entry that they are imprints / labels of the larger pub;lisher, geared for a particular market.
