They are sentinent, but are still something that can be piloted and synced with. So they are still Mecha. In fact, a lot of Super Robots have some degree of sentinence.
Hell, Attack on Titan is basically all about Biological mecha fighting each other, too.

Where to they do so? I ask, because the knowledge that the Eva are not mecha is supposed to be limited to a select few within NERV (not even the Eva pilots are initially told).
