I think start fresh is the key difference between American and Japanese franchises. Each iteration of those franchises are either continuations of the story or entire new stories with separate characters and settings from one another. With something like Transformers, every series is about Optimus Prime and Megatron and their armies fighting. Similarly, Teenage Mutant Ninja Turtles will always be about Leonardo, Raphael, Michelangelo, and Donatello. Superman will always be about Clark Kent battling Lex Luthor and the same villains over and over. If you've ever seen one series in these franchises, you've essentially seen all of them. At the end of the day you're still watching the same characters tell the same stories. On the other side of the argument, each Gundam series is it's own cast of characters and stories, unless it's a sequel series. Each Kamen Rider and Super Sentai series brings a new cast of characters, setting, and gimmicks. Each Yu-Gi-Oh or Battle Spirits series stars a different protagonist and set of characters. The American shows are more like remakes in that regard rather than new series.

The thing about IGPX is it was really, really boring, it was very slickly produced but it just failed to capture my interest in any way, I stopped watching it well before the first season even ended.
I'm sure it doesn't help though that not only do I not care about racing but I also thought the mech designs looked stupid.
Anyway I remember when Blue Submarine No. 6 played on Toonami, it might have been the ultimate "should I be watching this?" thing they played, while I guess there was nothing too explicit, it was still pretty high-minded and bizarre stuff for a "kid's TV" block.

Not exactly. First, Warner wasn't directly involved with Megas to my knowledge, it was a CN original. When a show is written off it might as well just be... gone. I'm not privy to exactly how such things work, but basically, they legally can't do anything with Megas in the US ever again, outside of the terms of the write-off. Whether that means CN actually forfeited rights to the show (and therefore no longer has anything left to sit on) or they technically still have them but can't legally do anything with them (and in that case, might as well pretend they don't exist), I don't know.
Apparently, whatever deals the shows creators tried to propose to CN conflicted with the legally-binding terms of the write-off. Perhaps they could still find some loophole allowing them to do... something... with the show, but after several years and multiple attempts, the creators have pretty much accepted that the Megas ship has sailed, sad as it may be.

009 turned 50 on July 19 (It turned 24 on the same day that popular dub VA Cherami Leigh was born).

IIRC, when Monster Rancher aired on Fox Kids, Digimon was also in the lineup, so I imagined there were viewers who would check out Monster Rancher after watching Digimon. The show also had aired on Sci-Fi early weekday mornings (which was where i first saw it), and on Fox Family (before it became ABC family) early mornings, afternoons, and on their Sunday morning "Made in Japan/Anime Invasion" block (please tell me I'm not the only one who remembers that block.).
Plus, like with Pokemon and Digimon, Monster Rancher had video games ( that had a neat/unique concept at the time on how to unlock/get monsters for your game), which helped with its popularity.
I'd say MR has a bit of a "cult/nostalgia following", if that would be the right word to use.
Zoids? I knew a lot of people that liked it, at least the season with Bit Cloud in it, but I don't recall people going bonkers like they did with other shows on Toonami at the time. I know after that Bit Cloud season stopped, I didn't hear anyone talk about the series anymore, even when Fuzors started airing.

Aww no mention of Yu Yu Hakusho huh? Still an all time favorite of mine. I guess that one did originate on Adult Swim though. It was a really nice surprise when it went over to Toonami though it did mean that it was censored more but it was awesome to watch it after school.

I remember finding Monster Rancher by accident. I was flipping through the channels one morning and found it on channel 13(don't remember the name), along with some other cool cartoons. Before Fox Kids started showing it there were 2 other channels that were showing it.

Naw, I used to watch the crap out of that. Medabots, Digimon, that Megaman cartoon, Flint the Time Detective... Those were some good times.

Zero(New Century) was more popular on Toonami but I don't think it was more liked. Just compare the fandom of a character like Raven to any character from Zero.
Zero is fun but forgettable with no depth to the characters or story to keep many attached. I even question if its more popular over time. At ANN Chaotic Century lists 2715 users compared to Zero's 1673 users. At MAL Chaotic Century is listed with nearly 20,000 members while Zero is listed with nearly 12,000. Of course this only takes into account groups of anime fans on these sites and not the masses but it might be saying something about its popularity.

The original Zoids was more popular in Japan as well. I agree, I preferred the adventure aspect over the battle tournament setting of Zero.
In America they dubbed Zero first and when they dubbed the original anime called Zoids in Japan, they added the Chaotic Century subtitle. Kinda weird.

I do know that Chaotic Century was/is considered the best/most popular season of Zoids. Nowadays whenever I hear people mention Zoids, it's usually Chaotic Century they refer to. I had personally only seen maybe two episodes of that season, at least ten of Zero, and one episode of Fuzors. Truthfully, I had NO idea there was even another season after Fuzors until I read the article.
When I said that I knew a lot of people that liked Zoids (or at least Zero), I had meant in a "back then during weekday Toonami" way. I don't know if I heard any complaints about Zoids back then (unless you want to count me thinking Fuzors was bad when it had aired), but this was during the time when "nearly every anime that ever showed up on Toonami was automatically awesome!!!!! by default", at least from a [late 90s to early 00s] young/new anime fan's POV. I know my friends back then watched Zero, but I don't recall if they ever bothered to watch Chaotic Century - it had aired after Zero on Toonami IIRC, which might explain it.

That is incredibly screwed up, more so than I thought. A written-off show might as well not even exist anymore, meaning that nothing can be done with the show ever again?

I was definitely one of those kids. I didn't think it was as good as Digimon or Pokémon, I liked it nonetheless. Even if they tried to rap it up as was common back then.
