It could also be taken as a gag based on Armin's character seiyuu Marina Inoue, not that she doesn't do a great job as Armin.

I have no other interest in Attack on Titan (I'm sure it's a great series, but I'm not into brutal manga/anime with lots of deaths), however I do weirdly like the androgynous character design for Armin Arlert.
I kind of wish Armin would get his own alternate universe series without any grotesque Titans. Maybe "Boku no Armin"? 
EDIT: Oh yeah, that's probably another reason Armin appeals to me, because his seiyuu is indeed Marina Inoue and I'm a big fan of the tragically-still-unlicensed-except-for-season-4-for-streaming-only Minami-ke, where Marina plays Kana Minami. |

Manga Spoiler Alert:
spoiler[ There's that one part where Armin and Jean are disguised as Historia and Eren respectively and get kidnapped. While detained, one of the thugs tries to molest Armin thinking he's Historia. After the Survey Corps doodz bust in and save them and tie the thugs up, Armin adjusts one of the thug's gags (the one that molested him) and the thug says something like "I heard you were really a boy." and seemed to be kinda turned on by it...] So ya. Just a joke from Isayama that I thought was very funny. |

Even if this could justify Armin's Japanese VA being a woman, I still don't agree with it because I feel that Armin should have been had a Japanese guy voice (I feel that the dub corrected this).
