Alright, I know this is a point of debate amongst the fans, but I have two theories, both equally plausible and implausible:
A) "I love(d) you."
Plausible: He's about to kill her, and it's the kind of thing you might save for a death-bed revelation. Besides, Gendo and Ritsuko might have just been in their relationship for the physical aspect, something they agreed on from the start. Gendo's revelation kinda screws [no pun intended] that all up. No matter, really, as the relationship will pretty much end once death has done them part.
Implausible: While that's a death-bed revelation, it doesn't really seem like a "You're-about-to-die-by-my-hand-[again, no pun intended]" revelation. Besides, we finally learn why Gendo has been doing all of his NERV/SEELE crap: to see his love, Yui, again. He loves her, not Ritsuko. Besides, that would mean he killed a woman he loved.
B) "I am your father." or "Naoko and I had a child."
Plausible: Ah, the classic Empire line. Though not as resounding as Luke's response, Ritsuko's "Liar." does make it seem that this line is the case. It also parallel the scene pretty well: someone loses a hand, someone is/would be killed by the dark father character.
Implausible: First, the age difference between the two does seem a bit too close, hence I added the alternate line. The alternate is a bit too soft for the scene. Besides, if Ritsuko is Gendo's daughter, and Gendo slept with Ritsuko, then... , <hurl>.
However, putting my thoughts out like this, I get another idea:
C) "Naoko was Rei's mother."
Plausible: The line gives us a pretty close impact [no pun intended] to option "B." Besides, it adds another layer to the whole Death of Rei, Mark I/Naoko's suicide bit. Yeah, I know Rei is a composite of Lillith and Yui Ikari's DNA, but think of this: what if the dummy plug tank (I like to call it the "Rei-quarium") wasn't built yet? They would need a uterus to allow Rei to grow and mature in. With Yui dead, the next closest woman to Gendo is Naoko Akagi. A little in-vitro fertilization, getting the Rei-quarium ready and stocked in nine months, and voila, a Rei-ssembly line (sorry).
Implausible: Naoko didn't recognise Rei when Gendo brought her in for the first time all those years ago. You think you would remember the creature that you gave birth to, right? Well, maybe GHERIN/NERV developed a neuralizer (see Men in Black) before they moved on to the E-Project. That still wouldn't explain how the Rei-quarium was stocked with Rei's at the same age as the active one. Maybe they developed a hyper-aging doo-dad as well.
Anywhoo, I just want to know what everybody else thought the line was. Muchas gracias por la informacion.

Main problem with all of these theories is that the children are all the same age, and Shinji's shown as a two or three year old in the lab with Yui and Unit One. Thus, the Rei clones had to already be under creation at the time of Shinji's birth, shortly after Second Impact. Yui was alive, Gendo and Ritsuko's mother presumably not yet having an affair, and Yui and the portion of Lillith that forms Unit One were not yet merged.
Since Ritsuko's next line is "You lie!", my theory is that Gendo said something along the lines of 'I never liked you anyways', which would tear down any fantasy Ritsuko might have had regarding Gendo's feelings for her, or, perhaps more likely, some deep dark NERV secret, or perhaps just "I no longer need you".

The best line that I could come up with is "She always loved me more than you." I think this is harsh, but would be something that Gendo would say. This debate however will never end because of the possibilities.
However cyrax777, that was pretty funny I liked that. Good line.

It's not 'I love(d) you.' That's the simplest of all to eliminate. He loves Yui. The main reason he is aiming for his version of instrumentality is to once again be with her. The notion that Yui is the one he is desperately trying to get back to, and yet he would love Ritsuko is not sound.
The most likely line I can come up with is 'I truly needed you,' which is true without playing into the notion of love. We know the line starts out with 'I truly.'

Perhaps he actually said something like "I never loved you" or "I was just using you" and Ritsuko says "liar" because she refuses to believe that.

I ALWAYS thought it was "I love(d) you," because the length of aishiteru or whatever took about that length to say (I don't remember the word now, but back in the day I researched it). I always thought that he was trying to grant her a small glimmer of happiness by telling her that because he knew that;'s what she wanted to hear sometime during her life. Ritsuko was able to tell though that his true feelings were, and always have been with Yui; Ritsuko would never replace her. After all, she SMILES when she called him a liar, as if she realizes that he's just trying make her happy before she dies. That's how I've always seen that scene, but there are many other valid opinions on this thread that I have not thought of before.

The reason, other then those I stated earlier, that I believe that wasn't the line is, the reasoning you describe is not in Gendo's character.

Hey, he was happy at that time: everything is going according to his plan, he will see his wife soon, the world will (in a way) end. Even Gendo may found some tiny bit in his heart to at leat throw a corny old line at a woman he (partially) destroyed and who loved him. In a way this was also a sign of direspect to the inteligent woman Ritsuko was (but alas she was also blinded by her love to Gendo). Maybe he felt pity for her? That is soo his character.

I realize everything is going quite well for him, which is why I'd think he'd be more inclined to focus his thoughts on Yui.
It's only at the very end that he even betrays the slightest bit of a heart, and it's only towards Shinji and Yui.

You dont seem to understand - cruelty is his character, and pity was his weapon. Or the absence of genuine human emotions. He looks at Ritsuko, a woman he POSSESED, a genius scientist, who did his bidings. And what is she doing now? Stoping what she help created? What is she thinking? That poor, stupid hag - that is what I am imagening Gendo is thinking. But maybe he was in a good mood. So just before she dies - NOT living to the next "impact", he at least, in a twisted way, tries to give to poor old woman some words of happiness from him, the great Gendo.
If I wasnt so lazy I would actually go and check the lip synch to see if it was possible for him to say something like Aishiteta, Aishiteru or Daisuki

And I think you misunderstand Gendo. He does use people for his goal, to return to Yui. But, he is not full of himself, nor power hungry. He uses Ristuko, but he does not take pleasure in that he is able to do so. Along those lines, although he wants to see Yui again, it was also his goal to save humanity. Gendo is not some crazed man who takes pride in what he does, although he will most certainly do what he needs to do.

You could, problem being you could fit many different words into the same lip flap.

Well thats your oppinion.
I actually see it that by the end Gendo is falling into pits of madness. No, I dont think he wants to save humanity. I actually think that would be the last thing on his mind. In my eyes he takes one final effort to push himself over the boundries of rational thought to actually bring himself to do what he plans - which is the union of Rei And Lilit - and in a greater scale, the next Impact, but this one would be according to his plan. And all fo that for Yui. In a way I see he could develop o sort of superiority complex to cope with the overwhealming situation. This is how I see it. And by that I mean he said "I love(d) you" to Ritsuko, in some final effort of... well you will be judge. Was it pity/sympathy/love (nah)/the dying wish for Ritsuko?
And the Japanese language is constructed in such a manner I think there wouldnt actually be a Whole lot of phrases you could fit into an "I love you". But I guess we will never know (at least not from me - too lazy).

Personally, I don't think he said anything. Not in the context of the anime itself, but I believe Anno had it written into the script that there was no line there.
I think he just does stuff like that to mess with people.
But, hey. I'm probably wrong.
