The joke is that "Hikari" is the name of the semi-limited stop trains on the Tōkaidō Shinkansen (familiar to foreigners as the fastest one you can ride with a JR Rail Pass), with Nozomi and Kodama being the name of the limited express and local trains, respectively. With the coincidence with both having a "Hikari," inventing the sisters was bound to happen.

Correct me if I am mistaken, but I'm fairly sure that Hikari's sisters were named in the original Eva TV. They didn't appear onscreen of course, but I seem to remember their names being mentioned, probably around episode 17 or 18. I'm sure the reference/joke you mentioned is correct, my point is simply that it was made in the days of the original eva TV rather than being a new thing for Shinkalion. Either that or the 'ol memory is starting to slip...

You're correct, her sisters' names are mentioned by Hikari in a conversation with Touji somewhere in the middle of the series.

I stand corrected, then, I had forgotten that! It is certainly a reference to the Tokaido shinkansen train names, though.
