I'm obviously several years out of the loop, but it's pronounced like "diary of a middle-schooler", but with the "sei" written with the kanji for saint/holy? That is a weird title.

From looking at the wiki for it, I think that Kanji's used as a play on spoiler[the name of one of the characters.] (I don't think most people would consider this a spoiler, but in case you're very sensitive to them)

spoiler[Elaborating: one of the characters is named Hijiri, and this is also one of the alternate readings of the 'sei' Kanji: https://jisho.org/search/聖 So, written like middle school but swapping out Hijiri via Kanji for the final Kanji in the compound]

Yeah, didn't realize "hijiri" was the kun'yomi for 聖 (which is indeed how she writes it). Been learning these from KKLC, and it skips some readings.

So I guess it's a pretty straightforward character-name-pun title like "Saving Grace", "Joan of Arcadia", "Grey's Anatomy", "Hajime no Ippo", "Tenchi Muyo", "Mai-HiME", "Hayate no Gotoku", etc.

The manga-ka Kawakami Junko has said that the title of the manga 'Chūgaku-Sei-Nikki' is derived from the two TV drama series titles, which are Chūgakusei-nikki ('Middle schoolers' diaries', a TV drama series that was broadcast on NHK from the 1970s to the 2010s. The forerunner TV programmes of Chūgakusei-nikki were aired from the 1960s to the 1970s) and Kōkō-Sei-Fūfu ('High schooler married couple/High school holy married couple', a TV drama series that was broadcast on Tokyo Broadcasting System in the 1980s).
The 'Sei' part of the title 'Kōkō-Sei-Fūfu' is written in kanji as 聖, and pronunciation-wise, the title 'Kōkō-Sei-Fūfu' can be interpreted both as 'High schooler married couple' and as 'High school holy married couple'.

Actor Tōno Eishin had played the role of a teacher in the Chūgakusei-nikki TV drama series for a long time in the 1980s. The father of Tōno Eishin was Tōno Eijirō, the actor who played the role of the izakaya (tavern) owner in Kurosawa Akira's Yōjimō. Tōno Eishin also played Second-in-Command Aragaki Shūhei in Tsuburaya Productions' Ultraman Tarō.
The creator of Kōkō-Sei-Fūfu Sasaki Mamoru also wrote scripts for Tsuburaya productions' Ultra series such as Ultraman, Ultraseven, and Ultraman Tarō. Sasaki Mamoru was also known as a scriptwriter of manga, and he wrote the scripts of Otoko Doahō Kōshien (a baseball manga which was illustrated by Mizushima Shinji and which was serialised in Weekly Shōnen Sunday in the 1970s). Sasaki also wrote the scripts of Little Boy (1974), which was an Adachi Mitsuru's early baseball manga.
