Have you ever read a series where the main character of the series may go missing or presumed dead for an extended amount of time within the series? For example, years can go by in the story without the other characters on the side not seeing the main character. I've found two cases of this.
The first case is that of Claymore. The main character, who was Claire, was involved in a last stand type of encounter against hundreds of youmas, with other Claymore warriors. At the end of the fight Priscilla says that all of the lights have disappeared, meaning that all of the Claymores perished in the fight. Then, seven years pass and the story then diverts from Claire to other Claymores and the syndicate, as well as some other powerful youma. But, Claire did not perish in the fight, as we see that she comes back and is actually doing very well.
The second case I found was in the series Bastard. The main character is named Dark Schneider, who is actually released after being sealed away right at the beginning of the series. Towards the end of the first third of the series, he is having to battle Abigail, a dark wizard who is possessed and looking to break the last seal to release an even darker power. Dark Schneider seems to be gone after there is an explosion in which Abigail was defeated, and therefore went kamikaze. And so, two years have passed in the storyline without the appearance of Dark Schneider. However, when all hope seems lost in a battle with some more baddies to break the seals, Dark Schneider is resurrected from his sleeping place, and ready to do more fighting.
Has anyone else seen these kinds of cases in manga series?

So far I haven't. Unless you count Inu Yashabeing asleep for 50 years, but he wakes up in the first episode (anime)/second chapter of the manga.

Uhh, yeah, I wouldn't count that. I was referring to when the progression of the story is well along.

Son Goku in Dragon Ball dies many times or disappears some years.
I didn't read it but I heard Suzuka in the Suzuka manga leaves and comes backs months/years (?) later.

It's an American comic, but Deadpool pulled a fast one on its readers. After one event, Deadpool went missing for a while, and was found with amnesia shortly thereafter. However, a couple of issues later, the real Deadpool showed up, exposing the amnesiac as an imposter. Mega Man Zero would later copy this.
Gungrave sort of did it, too.

Samurai Deeper Kyo - Demon Eyes Kyo is sort of double missing - in MPD state with Kyoshirou Mibu, and with his real body stored somewhere. (Judging from the anime; I haven't read much of the manga yet).
Also, Kóinzell (Ascheriit), one of the Lances of Betrayal, re-appeared after decade or two (don't remember) in half-human half-elven form to take revenge on his former co-warriors.

Immortal Rain
Volume 4 ends with a major cliffhanger Rain has been killed? in front of Machika's eyes. We do see him again in the second half of volume 5, but in the meantime a years has passed.

Tsubasa Reservoir Chronicles
C!Syaoran left the group during Tokyo arc, he appeared letter on in Nihon country, fought with R!Syaoran killed Sakura's soul and he hasn't been shown since.
C!Sakura wasn't shown very often (unless you count a body floating around) after she was stabbed by Yuui. However, she was wasting space at XXXHolic when she was not in Tsubasa.
C!Sakura's soul is killed so we don't see this Sakura any more.
Nana
Nana Osaki
It was hinted strongly that Nana was missing and never seen again, but it is implied later on that she lives in England
Ren (maybe not the main character but one of the most important)
when the fact that there are two Ren was revealed, it is obvious that the older Ren is missing, according to latest spoilers Ren had a car accident and the front of the car was completely destroyed so this is probably the reason.

Oh, and Desert Punk. Kanta is presumed dead, but then is revealed to be the primary villain of the last arc.
