I see there are 103 episodes split between two seasons, but the blu ray and DVD releases only go up to episode 51/season 1 (similarly, voice actors who only appear in a handful of episodes don't seem to be credited past episode 51 - which is odd because episodes 52-103 clearly have airdates).
The blu rays are listed as season 1 - parts 1 & 2, while the DVDs are listed as complete first season and complete second season (yet, again, both formats contain only the first 51 episodes in total). Have the final 52 episodes/"second stage" just never been released on disc, or is there something I'm missing here?

Only thing I can think of is that the sales for the first half of the series were low enough where Funimation couldn't justify releasing the rest of the series. The same thing happened with Detective Conan/ Case Closed and Kodocha.

In D. Gray-man's case, it's a combination of both poor sales and the Japanese licensors giving FUNimation a hard time with the materials.
At this point, it's unlikely that we'll ever see the second half of the series on these shores. Sad but true.

This is what I thought, but as I said, the voice actors (English AND Japanese) are only credited through episode 51, which just struck me as odd.
Also, on the show's ANN page, season 1's episode titles all have images accompanying them, whereas season 2' do not (don't know if that means anything at all, but again, seemed odd).

Dentsu Entertainment USA handles the home video rights, but only from episodes 1 to 51. It's not 100% clear if episode 52 and beyond is available for licensing right now.
There has only been one region that is able to license and release the entire series (103 episodes). And that would be Taiwan. This series has been released in many regions around the world. But like the U.S. pretty much everyone is unable to fully complete the series (with the exception of Taiwan). There is most likely something going behind the scenes that the public may never know for sure that's preventing this.
It's possible that D.Gray-man may not have done well enough for them to continue even if the licensing is available. In this case, I would lean toward series having multiple re-releases (and that's why it landed on S.A.V.E.). It could also be looked as end of cycle series (no intention to renew when license expires).
