...Well, I guess it's not that Atlus will disappear... But now Sega will have power over them. I'm not sure I'm very happy about that.

Considering Sega owns Creative Assembly the guys behind the Total War games Atlus will definitely be left alone. At worst they will be given more games to localize for the western market.

Woe is Atlus, in every thread ever. Nothing is going to change. Its not SEGA who owns Atlus. Its. Holding company that owns SEGA. Nothing will change. Atlus will continue making games and making money.

Strictly speaking, Atlus will be a brand of Sega Dream, a wholly owned subsidiary of Sega (which is held by Sega Sammy Holdings).

True, but I think that Index definitely had power over Atlus. Now that power has transferred...

I hope this doesn't have any negative repercussions for Tesla Effect, the upcoming Tex Murphy adventure game that had just made a distribution deal with Atlus.
