In ep 1 at 14:29 there is a James Bond reference when Kazuhito tells Kirihime she should not act like a woman spy.
In ep 12 at 2:57 the uniforms in the background are from The Melancholy of Haruhi Suzumiya, Neon Genesis Evangelion, and AKB0048.
In Episode 1-11, the ending sequence starts as Natsuno Kirihime starts to look up. For a brief moment this looks like the 3rd opening sequence from the anime "Kidou Senshi Gundam Seed", the drum beat slightly sounds similar as well.
In Episode 12, the moment Natsuno Kirihime drinks from the sake-spiked mug, the "emergency warning" that appears behind Harumi Kazuhito/Kuro, is similar to the warning images from the anime "Shin Seiki Evangelion." Even the title episode: "Attack of Natsuno Kirihime" is styled from "Shin Seiki Evangelion" as well.
